Could this have penalized our domain?

So I've been wracking my brain about a problem. I had posted earlier about our degrading rank that we haven't been able to arrest. I thought we were doing everything right.
Many years ago we had a program that would allow other stores in our niche use our site as a storefront if they couldn't deal with setting up their own site. They would have their own homepage with their own domain but all links from that page would go to our site to avoid duplicate content issues (before I knew about canonical meta tags or before they existed, I don't remember).
I just realize that we had dozens of these domains pointing to our site without nofollow meta tags. Is it possible that this pattern looked like we were trying to game Google and have been penalized as some kind of link farm since Panda?
I've added nofollow meta tags to these domains. If we were being penalized for this, should this fix the problem?

I nofollowed all of these pages a few days ago. The intention wasn't to create a link farm but I realize after giving it thought that it could be perceived as one.

What you are describing sounds like a linkfarm, since you are creating many sites that link back to you. Google can detect linkfarms and I think this could have caused a penalty. Nofollowing these links should help. However, Blogger blogs often have a followed link to Blogger.com and I don't think Google would penalize Blogger.com for this. I think the fact that all the links on the sites point back to you might be the issue.

Do we lose Backlinks and Domain Authority of URL when we change domain Name?
Have 1 performing domain (Monthly - 4M visitor ) now we want to change domain name ( Brand name like SEOMOZ to Moz ). Best practice to preserve the link juice to internal pages from expired domain?
This question relates to setting up an expired domain, that already has quality links, including deep links to internal pages. Since the new site structure will be different, what's the best practice to preserve the link juice to these internal pages? Export all the internal pages linked to using majestic Seo/ ahrefs etc, and set these pages previously linked to? Or 301 redirect these pages to home page? I heard there's a Wordpress plugin that 301 redirects all the 404 errors successfully preserving all the potential link juice.

Secondary Domain Outranking Master Website
IEEE is a large professional association dedicated to serving engineers. The IEEE Web Presence is made up of flagship sites like IEEE.org, IEEEXplore, and IEEE Spectrum, mid-tier sites like Computer.org, and smaller sites like those dedicated to specific conferences. It is unclear exactly when this started - but searches in Google for [ieee] currently return ieeeusa.org before ieee.org. This is troublesome, as users are typically looking for IEEE.org with such a general query. ieeeusa.org is a site that has a much narrower focus - it is dedicated to public policy. IEEE.org is one of the strongest domains - I am thinking that this is a glitch of some sort. I am removing a stale sitemap that is referenced in robots.txt (though again, I'm not seeing any issues with other pages - its just two queries that are trouble: [ieee] and [about ieee]. How will Google deal with the crosslinks for my multiple domain site
Hi, I can't find any good answer to this question so I thought, why not ask Moz.com ;-)! I have a site, let's call it webshop.xx For a few languages/markets, Deutsch, Dutch & Belgian, English, French. I use a different TLD with a different IP for each of these languages, so I'll end up with: webshop.de, webshop.nl, webshop.be, webshop.co.uk, webshop.com & webshop.fr They all link to eachother and every subpage that is translated from the other site gets a link as well from the other languages, so: webshop.com/stuff links to webshop.de/stuff My main website, webshop.com gets links from every other of these domain which Open Site Explorer as well as Majestic SEO sees as an external link. (this is happening) My question. How will Google deal in the long-run with the crosslinks coming from these domains? some guesses I made: I get full external links juice (content is translated so unique?) I get a bit of the juice of an external link They are actually seen as internal links I'll get a penalty Thanks in advance guys!!!

Removing/ Redirecting bad URL's from main domain
Our users create content for which we host on a seperate URL for a web version. Originally this was hosted on our main domain. This was causing problems because Google was seeing all these different types of content on our main domain. The page content was all over the place and (we think) may have harmed our main domain reputation. About a month ago, we added a robots.txt to block those URL's in that particular folder, so that Google doesn't crawl those pages and ignores it in the SERP. We now went a step further and are now redirecting (301 redirect) all those user created URL's to a totally brand new domain (not affiliated with our brand or main domain). This should have been done from the beginning, but it wasn't. Any suggestions on how can we remove all those original URL's and make Google see them as not affiliated with main domain?? or should we just give it the good ol' time recipe for it to fix itself??

Subdomain and root domain effects on SEO
I have a domain lets say it's mydomain.com, which has my web app already hosted on this domain. I wanted to create a sub-product from my company, the concept is a bit different than my original web app that is on mydomain.com and I am planning to host this on mynewapp.mydomain.com. I am having doubts that using a sub-domain will have an impact on my existing or new web app. Can anyone give me any pointers on this? As much as I wanted to use a directory mydomain.com/mynewapp, this is not possible because it will just confuse existing users of the new product/web app. I've heard that subdomains are essentially treated as a new site, is this true? If it is then I am fine with this, but is it also true that subdomains are harder to reach the top rank rather than a root domain?

Am I Being Penalized For Having My Whole Site In A Subfolder Named With A Keyword?
I inherited a client. For some reason, their previous webmaster set up the site so everything is in a subfolder /law/. It's an attorney website. All the urls have the primary domain name /law/ and then assigned url. I can't image this is helping but could the site be penalized for this by Google or Bing? It's set up like this: www.attorneysite.com**/law/**therestoftheurl /law/ is included in EVERY PAGE... even the homepage.
