How to improve "Total Links (as shown in SEOMoz)"

I manage http://www.foodieBytes.com and responsible for the site's SEO. I wanted to understand how SEOMoz calculates internal links. I have been trying to improve FoodieBytes internal site structure to increase the internal links number but so far it has not moved.
In the image below (Root Domain Matrix as shown on Open Site Explorer on SeoMoz), the first column is for FoodieBytes.com and the second column is for a competitor's site. External link numbers are very close for both sites but the internal links for competition is way high. The number of pages on FoodieBytes and the competitor in the attached image are comparable.
I am looking at the "internal link" numbers as a way to improve the "total links" profile for FoodieBytes in hope of SEO improvement for the site.

The main value of internal links is to make sure that the search engine crawler can reach all of your pages and so that the link juice is spread to the pages on your site that may be linked to internally only (giving them a slightly higher chance of ranking higher).
So, its not really important to have a lot of internal links, but rather make sure that your site has an architecture which links into all of your important content (anything you might want to rank).

The site structure seems fine. In fact, IMO, it is a well designed site. The internal links does look excessive but maybe I have their page numbers incorrect.
I compared menupages.com and urbanspoon.com just for kicks to see how they compare to external links vs total links as reported by SEOMoz Open Site Explorer.

I guess my main intention is to understand how "internal links" are calculated and how important it is for SEO.

2 million internal links? That seems excessive... are you sure that the competitor doesn't have some kind of recursive link structure/site structure problems? I've noticed that the crawler isn't super smart about untangling those, other than throwing up a lot of 'overly dynamic link' and 'duplicate content' warnings.

Will short linking to my site affect SERPs attribution of inbound link?
Some brand partners are using their short links to link back to our site (like bit.ly but they have their own). They have a high domain authority and trust so we want that link back to be read by Google. If you discount a subscription when the client links to you, does that classify as a paid link?
For example, we all subscribe to MOZ, but if we received a 25% discount on our subscription if we linked back, would that be considered by Google as a paid link, or would it be seen as a sales tool / promotion?

Do inbound links to download .exe files improve SEO?
The site, (http://www.bartenderbarcodesoftware.com/) sells barcode software. They also provide free printer drivers on their site. During a recent domain change (before I started helping them), they began looking at their inbound links and found quite a few external sites linking to these download files. However, when someone clicks on the link on one of these sites (i.e. http://vvs-motor.com.ua/barcode-printer-drivers) it immediately begins downloading the file (i.e. http://www.seagullscientific.com/downloads/drivers/archive/7.2/7.2.4/Unimark_7.2.4.exe) without taking the visitor to the site. The owner would greatly prefer this traffic to engage with the site and is considering 301 redirecting those download links to an actual webpage. Question: Would this look suspicious to Google? Would this have a positive or negative effect on SEO? The last factor to consider is that many of these sites will likely just recreate the list based on the new links at some future point. Thanks for any help!

Link Pharming
My company has been using an SEO company for a while and have built up our pagerank to a 6. However, we have noticed that they're involved in link pharming - they're buildng extra websites and linking to our site on them. We are not happy with this as we know it will only be a matter of time before Penguin hits us. The contract with the SEO company is coming up for renewal soon and we're thinking of cancelling it. However, we are not sure if the company will delete all our backlinks, which will probably decrease our PageRank too. Has anyone here ever had a similar experience? What did the SEO company do when you cancelled the contract? Does anyone here work for an SEO company and what do you do when someone cancels your service?

Footer Back Links Question "Site by built by"
Hi all I design and develop websites for clients within the UK. With each website I build, I always add a link to the footer of the website which links back to my website. I have always used the link anchor text "Site By Jump" but then decided to try to use the link anchor text to our benefit by changing the links across all of our portfolio of sites to be: "Graphic Design by Jump"

"Web Design by Jump" In the hope that this helped us rank better for those keyword phrases. Now something occurred to me the day. Most of the websites I build have no relevance to the content on our website. For example, I could build a website for Baby Food and add a backlink to our homepage which doesn't even mention the words "baby food". In some cases, the websites can have thousands of pages, each with this footer link appearing at the bottom of each page. My question is, could these backlinks potentially be seen as black hat or spam to a search engine? Guest blogging on a "network" of sites. Good or BAD?
Hi guys! We have the opportunity to guest blog on a network of sites. Basically, this is a syndicated network of sports blogs (around 200) that all link to each other. They own and operate a blog for each major sports franchise. They each average a DA around 60, but almost all of their link equity comes from blogs they own and operate.... My question is this, should we take the opportunity to create editorial content with links back to our site. This would not be paid side or footer links, but real content relevant to their blog and our industry. On a side note; All of these site have a very decent DA and show up well in Google... Unique Domains vs. Total Links?
At what point is there diminishing returns from getting multiple links from one website? Edit: To clarify, when doing competitor research I come across lots of sites that have say 500 linking domains with 5000 total links. When setting goals and calculating the types of links I should go after, I'm not certain which number is the one actually helping the site to rank.
