CMS generating thousands of links, will it hurt my SEO?

I've shifted my static (HTML) eCommerce website to Magento. I am facing serious problem, my website has total 20 products (each product has canonical URL) , I was surprised to see thousands of links indexed in Google as well as in my webmaster Crawler stats, later on I removed all from webmaster tool and marked as fixed, also blocked crawlers to crawl on those specific directories through robots.txt file.
Now my question is will these urls still effect my website's SEO? As they still exist and accessible but blocked for crawlers. And is there any better way to block them other than robots.txt.Thanks

I completely agree with Alan's views. Use of Canonical tags is most preferable.

i would nott use robots.txt to block, as this means that the links now pointing to those pages are wasting their link juice. i would use a canonical on the pages to avoid duplicate content.

Shopfiy Technical SEO: Internal Linking Structure
Hi Community, While Shopify’s canonical tag properly points to the preferred version of the URL (i.e./product/product-title), internal links still point to the various non-canonical versions throughout the site. For example, in collection pages, each product thumbnail links to non-canonical URLs (i.e. /collection/collection-title/products/product-title). I know it is not good as we have to keep the linking consistent. So, I read a blog post by Moz and changed the internal link to the canonical URL(i.e./product/product-title). My change is from{{ product.url | within: collection }} to {{ product.url }}. Very interestingly, I can manage the change for some collections but some collections don't work. Can you please suggest how I can change fix the linking for all collection pages? Link backs from same IP? Can it hurt?
We host several client sites on our VPS host. We'd like to add a link back to the footer, however cautious as these are all on the same IP. Will this hurt our SEO?

Does subdomain hurt SEO on main site
This client sells event management software and puts all their clients on different subdomains of their main domain. Looking in SEO tools like OSE, when I run a backlink analysis, it pulls up all the backlinks to the subdomains as well as those for the main domain. In webmaster tools when I look at queries, impressions and clicks, they get at least 30 times more traffic and impressions on keywords found in their subdomains and very few on their own. In other words, all these tools are providing a collective analysis of main domain and all subdomains. All the backlinks and keywords recorded for those subdomains are not at all relevent to the keywords they want to rank for. For example, their software supports Boy Scouts, so keywords they rank for according to WT include merit badge, scout camp, etc., but of course, that's on the subdomain. As a result, if you were to take a snapshot of their online presence as these tools do, you would think they were a boy scout website and not a software developer if you include the subdomain, along with its PR, backlinks, keywords, etc. So the question I have is, does Google connect all these subdomains with the main domain and then water down the main site with irrelevant keywords, content and backlinks? Or does Google see all those subdomains as completely separate and we don't need to worry or move their clients off their subdomain? I'm worried about Google assigning a "boy scout" relevancy to them. Am I wrong? What would you do?

We are moving one website to a different domain and would like to know what is the best way to do it without hurting SEO
The website we want to move, let's say www.olddomain.com has a low quality back links profile, in fact it received a manual notification from google of unnatural links detected; but the home page has a PR 3. We want to move it to a different domain let's say www.newdomain.com. We would like to know if it's better to do a 301 redirect to the new domain, in order to transfer the link juice or if it would be better to do a 302, taking into account that this redirect won't pass any link juice, so it would be like start from scratch with this new domain. Thanks for your help.

Could Temporarily Linking New Directory Pages to my Homepage Help SEO?
Within my website we maintain a nationwide directory of auto repair shops. When we add or significantly update / modify a particular listing, would it help improve the individual search engine rankings, Google PageRank, and / or Page Authority of the new auto shop page if we linked these pages to an area on the home page for "Our Newest Featured Shops" or "Latest Member Additions" or something of the nature? Each new shop profile would then be linked directly from the homepage for a period of time. I assume that it might be crawled and added to the indexes quicker, but would there be other benefits? If so, would those benefits only be temporary if eventually the new shop no longer linked to the homepage? Would keeping all featured shops in rotational display on the homepage make any difference? Hello, Some of my hosted clients don't mind if I put a footer link on the bottom of their website. I would like to put a footer link that looks like Seomoz's - http://imgur.com/GrC8y Basically it would look like so: "Powered by "my company name". The world's #1 "keyword" provider (LOGO goes here) Here are my questions: 1. Would this hurt or help my rankings? 2. Should the logo be hosted by my clients so that a different ip is hosting my logo (where my image name will get picked up)? Or is it best to host it myself? 3. If my company name and keyword are getting linked, is that one link too many? 4. Is it a good idea to use a different keyword so that other keywords get picked up by SERPs, or should I set myself up on one keyword ? Thank you so much! Shawn

Have you done any tests to see if linking out to authoritative sites like .gov info pages, industry leaders, etc. help with a sites ranking. I am thinking about taking of all of these outgoing links and just link to my important pages. Thank you, Tyler0
