Anyone seeing a big drop in links showing in Google webmaster tools?

Over the last week I have seen a big drop in links to us showing in Google Webmaster tools. The links are still there on sites that rank well including some from National newspapers. However the link count has dropped from over 4000 to less than 40 on approx 5-6 sites.
Ranks etc are staying the same its just a bit of a strange thing as they still show in Majestic and Open site explorer.

I see the same now if I download the links I see a lot more. Still not all of them but much higher volumes that show while logged into webmaster tools.

It looked like I had lost about 80% of my links, but they are back now. The "Links to Your Site" summary page still shows the lower number but if I download a list of links, I see that they are there. (A couple of days ago, the downloaded list also had the lower number.)

Thanks for the reply I had removed a load of links 2 weeks ago. Was waiting to see if they were removed from Webmaster but not cant even check!!!
Hopefully they fix the bug soon, but I guess there is not rush for them as we should not really use it in their eyes.

There has been a lot of chatter about this recently and seems that it is a known problem. I think the only thing to do is sit tight and don't worry as many folks have the same issues.

Unnatural link Manual Penalty by Google
Hi, Our product Quiz Maker help users to create quizzes and can share, embed etc. We have a link in our embed code which was DoFollow and we've got many doFollow links from the websites on which our quizzes got shared but these links are too old like 2009, 2012 etc. After that, to complying with Google policies, we've changed the dofollow link to nofollow in embed code. Here are two scenarios: 1.) We've too many dofollow links which are too old and we don't have control over it as these are the natural links, given by our users before we changed the embed code link. 2.) Now, we are getting nofollow links from the widget as the embed code consists of nofollow link. Our embed code is editable and user can change it to dofollow or nofollow as per their requirement. Moreover, some people shared quizzes on their website (without using embed code) with dofollow link. But, now, google is taking manual action penalty against us. Has anyone seen a recent drop in Page Authority?
We have seen a sizeable drop in Page Authority for three of our key category pages over the last one week.The total number of linking root domains has increased for all the three pages. We have disavowed a few spammy links but we doubt that would cause a drop in page authority. The domain authority is unchanged.Is there any way we could figure out the cause of the drop? Has anyone else also noticed a drop in page authority for their pages? If you discount a subscription when the client links to you, does that classify as a paid link?
For example, we all subscribe to MOZ, but if we received a 25% discount on our subscription if we linked back, would that be considered by Google as a paid link, or would it be seen as a sales tool / promotion?

Why so few links in webmaster tools
In Webmaster Tools it only shows one domain linking to our site totalvac.com, but we have lots of external links. Why is this?

Total Links vs Google Webmaster Site Links
I am interested why the numbers between SEOmoz and Google are so different. In SEOmoz we only show 17,000ish links from 190ish domains. In Google, we show 200,000+ links from 370 domains. Why is there such a dramatic difference?

Great idea to get back links in short order; however the links would be unrelated. . Is it worth the effort . BTW, it's a white hat method. Should I proceed?
I have come up with a very creative way to get some great back links using white hat methods. The problem is that the back links to the site would be to an interior page or external promotional website which then have links back to the main website. What kind of value for the main domain would this potentially achieve. What are peopLes thoughts on this idea?

Which parameter does google value more: number of incoming links or on-page optimizations (meta data and keywords)?
I am just starting with the SEO and I have a client in the travel industry whose website is not ranked well on the search engines. After doing the seo audit we see that the website's on-page optimization (meta titles, meta description, meta keywords and h1, h2, etc tags) is bad. At the same time there are very few incoming links into the website. These are the key 2 issues we found. In order to proceed most effectively, what do you think would be more effective to focus on first? Doing the on-site optimization or focusing more on the link building?
