Modx revolution- getting around index.php vs. root duplicate content issue?

Basically, SEOMoz bots are flagging our index.php and root files as duplicate content of one another, therefore cutting the page authority of each.
What we want to do is make the root the canonical preference over index.php.
Ordinarily, we should be able to do this in the htaccess file. For some reason, as the site has been built into a cms using ModX Revolution, this does not seem to work.
We've tried A TON of htaccess rewrite mods to resolve this issue to no avail. We have also tried revising our sitemap to include only the root address.
Any ideas? We'll try most anything at this point.

Sorry it took me a bit to get back to this post.
I would appear that this issue has been taken care of, presumably either through the canonical tag OR a sitemap resubmission that I had cleaned up.
However- When I do a search for domain.com/index.php in Google, it does still appear- is this something to worry about in your opinion?

The canonical tag should take care of the duplicate content issue. When you do a site: search of your site on Google are multiple versions of the same content showing up? If not, then the canonicals are doing their job. It could just be the case that SEOMoz's crawler just hasn't re-crawled your site yet (it can take a few weeks).

I forgot to include that we had already tried placing a canonical link in the home template header. Unfortunately, it did not take care of the issue for us.

Hi, I know there are several good answers regarding duplicate content issues on this website already, however I have a question that involves the best way to avoid negative SEO impacts if I change the urls for an ecommerce site. Basically a new client has the following website http://www.gardenbeauty.co.uk and I notice that it suffers from duplicate content due to the http://www version and the non www version of the pages - this seems quite easy to fix using the guidance on this website. Issue with duplicate content
Hello guys, i have a question about duplicate content. Recently I noticed that MOZ's system reports a lot of duplicate content on one of my sites. I'm a little confused what i should do with that because this content is created automatically. All the duplicate content comes from subdomain of my site where we actually share cool images with people. This subdomain is actually pointing to our Tumblr blog where people re-blog our posts and images a lot. I'm really confused how all this duplicate content is created and what i should do to prevent it. Please tell me whether i need to "noindex", "nofollow" that subdomain or you can suggest something better to resolve that issue. Thank you!

Why are my webpages not getting indexed?
I want to figure out why a lot of my pages for my website are not getting indexed by google. I have installed the SEO plugin by Yoast to my wordpress website. Under the titles and meta section of the plugin options I have set categories and tags to noindex. In WMT, google is saying that all my category pages and most of my tag pages are not being indexed. I want to make sure that the reason these pages are not being indexed are because of the SEO plugin. I want to prevent duplicate content so that is the reason I have set my categories and tags to noindex. Please respond if you know the absolute answer, its very important that I have my website indexed the proper way I want it to.

Issue: Duplicate Pages Content
Hello, Following the setting up of a new campaign, SEOmoz pro says I have a duplicate page content issue. It says the follwoing are duplicates: http://www.mysite.com/ and http://www.mysite.com/index.htm This is obviously true, but is it a problem? Do I need to do anything to avoid a google penalty? The site in question is a static html site and the real page only exsists at http://www.mysite.com/index.htm but if you type in just the domain name then that brings up the same page. Please let me know what if anything I need to do. This site by the way, has had a panda 3.4 penalty a few months ago. Thanks, Colin

What's the best way to solve this sites duplicate content issues?

I'm trying to achieve one single unique URL for each category / brand page to avoid duplicate content and to get the correct URL's indexed. Currently it looks like this... About duplicate content
Hi i'm a new guy around here, but i'm having this problem in my website. Using de Seomoz tools i ran a camping to my website, in results i get to many errors for duplicate conten, for example, http://www.mysite/blue/ http://www.mysite/blue/index.html, so my question is, what is the best way to resolve this problem, use a 301 or use the rel canonical tag? Wich url will be consider for main url, Thanks for yor help.
