WMT only showing half of a newly submitted XML site map

After upgrading design and theme on a relatively high traffic wordpress site, I created an XML site map through Yoast SEO since WP Engine didn't allow the old XML site map plugin I was using.
A site:www.mysite.com search shows Google is indexing about 1,100 pages on my site, yet the XML site map I submitted shows "458 URLs submitted and 467 URLs indexed."
These numbers are about 1/2 of what they should be. My old site map had about 1,100 URLs and 965 or so indexed (used noindex on some low value pages.)
Any ideas as to what may be wrong?

I just did a site: search for your domain and looks like 1140 pages are indexed, so I'm assuming this got itself settled?

You wont get a duplicate penalty, having duplicate content is not a crime unless you are doing some large scale spamming. duplicate content wont help but it wont hurt either. noindexing will hurt, even with follow you still lose some. Use canonical to fix your problem not noindex.
as for the sitemap, It is my suspicion that not al the maps are being read. I also don't know much about yoast sitemaps, I always us the xml standard.
Bing and Google have their own sitmap generation software, that you can use that lets them make your site map for you.

As far as noindexing pages is concerned, I always use noindex, follow, but choose to noindex category and author archive pages as I think they can cause duplicate content/ Panda issues.

Can we see your sitemap.xml to look for any problems.
I would not be concerned, as sitemaps are not much help for sites that have good linking, a site map should not include all your links according to Duane forrester of bing, but the main pages only.
What is a concern is the noindexing of pages you mention. any links pointing to non indexed pages are wasting their link juice, there is nothing to gain by noindexing pages but a lot to lose. if you really mush noindex a page use the meta tag noindex,foloow, so the search engine follows the links and you will get some of the link juice back.

Backlinks from an Association Site
My company is joining an Industrial Association. Part of the membership is a link to our site from theirs. I've found that going to their site triggers a "threat alert" through our company malware detection system and shows a link that may be infected with malware. With all of that said I have (2) questions... Since this is a paid membership, will Google penalize us for having a link to our company from this association's website? Search pages showing up as soft 404 in WMT

XML Sitemap Creation
I am looking for a tool where I can add a list of URL's and output an XML sitemap. Ideally this would be Web based or work on the mac? Extra bonus if it handles video sitemaps. My alternative is XLS and a bunch of concatenates, but I'd rather something cleaner. It doesn't need to crawl the site. Thanks.

Site Map Problems or Are They?
According to webmaster tools my Sitemap contains urls which are blocked by robots.txt Our site map is generically generated and encompasses all web pages, whether I have excluded them using the robots.txt file As far as I am aware this has never been an issue until recently. Is this hurting my rankings and how do I fix it? Secondly, webmaster tools says there is over 5,000 error/warnings on my site map. But site map is only 1,400 or so pages submitted. How do I see what is going on?

Is it best to create multiple xml sitemaps for different sections of a site?
I have a client with a very big site that includes a blog, videos, photo gallery, etc. Is it best to create a separate xml file for each of these sections? It seems to me like that would be the best way to keep everything organized. Or at least separate the blog out from the main site. Does anybody have any tips or recommendations? I'm not finding any good information about this.

How to handle a merge with another site
I own a gaming site at legendzelda.net Recently a site zelda-temple.net wanted to merge communities and sites. We pretty much scrapped their content (a lot was articles I already had topics on), merged the user databases, and redirected the domain to mine. What is the best seo way to redirect that domain. I tried to set up a 301 on the entire domain to gain all the backlinks that site had (A LOT) but it seems as if a lot are not being picked up by the open site explorer and other tools. Advice?

Will rankings for my micro site rank better if I 301 redirect it to my main site?
This is my first time asking so I will try to be as clear as possible. Ok, I have a micro site that is an (exact match domain) and the domain is a couple 3-4 years old and ranks very well for several search terms. The main two terms it ranks for are like this. houses for rent in XXXXX XXXXX homes for rent (XXXXX equals a city name) The issue is this site has no backlinks, zero advanced SEO, I only did basic optimization to it when i set the site up. The only page I have ever even seen rank is the main root url. But with all that the site does really good in the top 1-2 results for key search terms. Now, I have a main site that is a very big site that has steadily been climbing in search terms every month with great backlinks, optimized for the city and all.
It currently ranks on second page for the listed search terms listed above. What I want to do is 301 redirect this microsite to my city page on my main site that is much better optimized for the key city terms.
The 301 redirect would point this "root domain" (mymicrosite.com) to my city page that looks like this. www.mymaindomain.com/city/XXXXXXX If I do this will Google rank my main URL city page as well as it ranks this microsite with zero links, seo, etc, etc. What happens if it does not? Will I be able to turn off the 301 redirect and keep the microsite rankings? My main reason for wanting this is I want this city page to rank well and I only want to optimize one site instead of both. Any help would be great!0
