Are reciprocal links with a Pandalized site harmful?

Hi,
We have a reciprocal link exchange relationship with just 1 website, which is in the same industry as us. They do not have a reciprocal link exchange relationship with any site other than us.
Bunches (3-5) of do-follow links to our website appear on approx 2k pages of theirs.
We provide several hundred links back to them (1 per page).
The links result in some decent traffic exchanged, but nothing significant or getting Pandalized over.
Both our sites are in the 60+ domain authority range according to open site explorer.
Both of our sites clearly got hit hard by Panda.
From a purely SEO perspective, are these reciprocal links hurting us? I have read that Panda has nothing to do with links but I wanted to know if there is a possibly that this may be hurting us. At the time, many years ago, the link exchange seemed to help us rank better.

As you mention Panda is not a link based update so it is unlikely that the links are related to your issues, if (an important if) you are sure your problems are Panda based. Check out this useful analytics overlay tool to see if any important dates pop out of your analytics data and confirm traffic drops around known google updates.
As Guillermo mentions, reciprocals in themselves are not inherently bad and as you say they have brought you direct referral traffic so nothing wrong with that. That being said, bunches of them on 2000+ pages, especially if they are anchor text rich and do follow could be a fine line. If in doubt I would no follow them, but make sure you have identified as best as possible the original cause of your problems before you start making wholesale changes.

Reciprocal links may have a reputation of being spammy but it's not a black hat practice and should't be avoided if it makes sense. It's normal for businesses to work together or share relationships and link to each other.
Just like having and ad, from a SEO perspective it won't hurt you. I don't think that it will help you very much in your ranking either. I guess that you will get most benefit in the traffic that come from those links as high quality potential clients.

Recovering from spam links on MY site
Hey guys, Having a weird situation and wondering if anybody can help. I run a sizable WordPress site with a number of content writers. One of the writer's accounts was hacked and was used to post several dozens of complete spam posts with spun content and links to all sorts of shady sites. Recently the site has begun losing rankings on all sorts of pages. There's no manual penalty or anything, but I'm concerned that we're being penalized for having had these links on the site. Of course, as soon as we found the content, we immediately removed it, reset passwords, etc. But a decent number of the pages were indexed. Does anybody have any experience with this or ideas of what to do about it? Is there somewhere we can talk to Google about it or some way to show that we are not part of bad neighborhoods? Dfferent url of some other site is shown by Google in cace copy of our site's page
Hi, When i check cached copy of url of my site http://goo.gl/BZw2Zz , the url in cache copy shown by Google is of some other third party site. Why is Google showing third party url in our site's cached url. Did any of you guys faced any such issue. Regards,

If linking to contextual sites is beneficial for SE rankings, what impact does the re=“nofollow” attribute have when applied to these outbound contextual links?
Communities, opinion-formers, even Google representatives, seem to offer a consensus that linking to quality, relevant sites is good practice and therefore beneficial for SEO. Does this still apply when the outbound links are "nofollow"? Is there any good research on this out there?

Site Wide Footer Links Exception, Any Advice ?
I was reading the following Q&A on site wide footer links, http://moz.com/community/q/site-wide-links-from-another-domain-could-these-cause-a-problem I feel my situation is slightly different however,we have lots of international sites linking to each other through these links like our sites for different counties and languages so our German, French and Spanish sites, http://www.cirrusresearch.co.uk/ Our main UK site has always ranked very well and has never really had a problem despite always having had these followed sitewide footer links, Because of this we regularly get high amount of visitors performing English language searches from different counties and i don't think it is a bad thing having more country/language specific sites of ours available in the footer for visitors that may prefer a more localized site, Our main website has to be at least 10+ years old at least, has a lot of strong links compared to our competitors, but the smaller German and Spanish sites are relatively smaller in size and most only 1-2 years old, my big fear is that these smaller sites would not be able to stand on there own without these footer links from our main site, After reading the community question caused me to question this ?, should i take a leap of faith and no-follow all of these site wide footer links connecting all of our sites ? we never really had a problem ranking so i don't really see the need but would this be the best thing to do ? Link juice site structure?
If we have a top nav with contact us, about us, delivery, FAQ, Gallery, how to order ect but none of these we want to rank and then we have the usual left hand nav.are we wasting juice with the top nav and would we be better either removing it and putting them further down the page or consolidating them and adding an extra products tab so the product pages are first.
