Site Penalty After Changing Hosting Companies?

In one week's time, we've dropped from #3 on Page 1 of Google to Page 7 (similar on Bing). It looks like our traffic started to drop on 9/5 to 9/7 and has been a steady, rapid decline ever since. 1000s of pages are indexed, just suddenly ranking poorly -- even for branded terms.
History:
--In January, we switched to a web redesign & new domain
--In August, our hosting server was slow & kept crashing so we migrated our site to a new hosting company. We're not currently using the old hosting server. All domains, redirects, .htaccess files should now be correct and site speeds are improved.
--In early September, our NEW hosting company had a DNS issue causing more slow speeds and downtime for about 1 wk. Originally they thought it was htaccess so they changed our htaccess file - no luck - then discovered it was DNS. DNS issue was finally resolved on September 6th -- one day before the penalty/traffic issue seemed to begin.
-- According to GWMT, it looks like there were crawls completed around 9/4-9/5What we've tried:
--Webmaster Tools - Googlebot dropoff since 9/5 (see attached screenshot). Nothing flagged. No site health alerts. Fetch as Google works. No manual webspam actions found.
-- W3C link checker, screamingfrog SEO spider, Xenu Link Sleuth, OSE (found some 4xx errors so we've updated those links)
-- Majestic SEO - backlinks reviewed 9/3 to 9/8
-- spoke to two different Adwords salespeople; unable to help
-- Bing Webmaster Tools
-- not showing organic search traffic since 9/6
-- 15% fewer pages crawled this month
-- top keywords are very odd -- stuff like "mt1 google apis" and "aaremel"
-- there are 4xx crawl errors under Crawl Information. We've fixed those URLs but they still appear in Webmaster Tools
-- some missing h1's and meta's, and dup titles, which we're working to fix
-- spike in crawl errors 9/11-9/12 and again on 9/14-9/15It's been one thing after another this year, but all issues are now resolved with the exception of this newly-discovered penalty. We also have sites on a separate hosting server (with a different hosting company) that rank just fine.

I had a feeling re the .htaccess piece, so glad to hear things improved. I can tell you that with both Rackspace and Firehost I have had very very good experiences and would recommend either heartily. I did find your company interesting and I wish you the very best going forward.

Robert, thank you so much for your quick and thorough responses. We've been using the Moz software and lurking the forums for a few months, but this was our first time posting for some help, and this has truly been a wonderful first experience. Thank you!
Quick update... We're back on Page One of Google (even #1 on P1 for some terms) as of 11pm EST last night! Other than what was mentioned in the original post, the only additional change we made was we deleted all .htaccess changes that had been made by the new hosting company.
To answer your question, the htaccess changes were made without our knowledge while we were placed on hold during a call to the hosting provider during the DNS outage. They didn't realize it was DNS at first so they placed us on hold to "investigate" and when they came back, they informed us that they'd found & "fixed" some issues in the .htaccess file & that the site should be working properly again. Of course, .htaccess wasn't even the issue to begin with, and it seems their changes ended up creating more issues for us.
We've looked into Rackspace -- always heard good things! We will definitely be looking into them if we move hosting again.
Thank you for offering to have your team take a look into the server. I will keep an eye on things and let you know if we run into anymore issues -- and yes, please let us know if you ever find yourself craving some naturally colored cupcakes.

Great, now you need to go to Advanced on the same page and click on blocked by Robots and leave the Total indexed where it is (checked). This will show if someone did anything re robots.txt that caused your pages indexed to drop by over 500.
404's are not necessarily a problem, but if you fixed them, did you mark them as fixed in WMT? If not they will show. Mark them as fixed and then if they show up again you will know there is still a problem.
I ran the site in ahrefs and it looks like you did a considerable cleanup or change in linking back in March and I see no Penquin type problems. You don't say you dropped on or about late June as well.
Here is a question I do not want you to take the wrong way; I am curious is the reason for asking: Why is your hosting company touching your .htaccess file?
In SEO an idiom we try never to forget is correlation does not equal causation; understanding that, I still cannot help but think you have an issue resulting during the hosting change. You are using WP so there should not be a hurdle for your host to get over, but I do have a bias against registrars with hosting, etc. I prefer to use hosting firms like firehost, rackspace, etc. as the knowledge level is typically much higher on server side issues. I can't tell you that you need a dedicated per se, but that is a costly bias I have.
If you would like to PM me, I will be happy to have our server people take a peek for you and just tell you what they see. Typically, they can figure out the error quickly as we handle a lot of client sites on our servers. (I am in no way seeking your business, etc. I would just have them take a look as I am baffled at the problem you are having. And, hopefully it is obvious, but no charge at all. Thanks for the quick response! We've not received any penalty notices -- just assuming a penalty based on what we've been seeing, having never been through this particular situation before. You are correct that Manual Actions in GWMT shows "No manual webspam actions found."
As requested, I'm attaching some screenshots of the index status and crawl stats from webmaster tools. Let me know if there's any additional information we could provide that might be helpful to you.

First I made an assumption as to the site and am not going to mention since you have not. First, did you receive a penalty notice from Google or are you making an assumption?
Next, in GWMT, can you send a screenshot of the index status of the site? In case you don't know go to dashboard, 3rd or 4th item below is Google Index - click and the first one will be index status. This will show how many pages have been indexed over time. Also, in dashboard, above Google Index you will see Search Traffic - click that - and you will see Manual Actions - click that and you will see any penalties that need to be handled. (You state none so I am assuming you learned that in GWMT).
On the page where you grabbed the two screenshots, the first item is pages crawled; Can you show that as well? From the kilobytes downloaded, it appears your problem occurred toward the end of week one of September. Has the number of indexed pages dropped?
This would give a reasonable start to what the problem might be.

Google Indexed Site A's Content On Site B, Site C etc
Hi All, I have an issue where the content (pages and images) of Site A (www.ericreynolds.photography) are showing up in Google under different domains Site B (www.fastphonerepair.com), Site C (www.quarryhillvet.com), Site D (www.spacasey.com). I believe this happened because I installed an SSL cert on Site A but didn't have the default SSL domain set on the server. You were able to access Site B and any page from Site A and it would pull up properly. I have since fixed that SSL issue and am now doing a 301 redirect from Sites B, C and D to Site A for anything https since Sites B, C, D are not using an SSL cert. My question is, how can I trigger google to re-index all of the sites to remove the wrong listings in the index. I have a screen shot attached so you can see the issue clearer. I have resubmitted my site map but I'm not seeing much of a change in the index for my site. Any help on what I could do would be great. Thanks

Will changing category URLs on site hurt SEO?
Hi Moz Community, We're looking to replace some URLs on our Wordpress site and I want to make sure we won't hurt our SEO with the changes. The site is lushpalm.com When we originally launched our site we created pages (which are linked to in our main menu) to essentially display our categories. We did this as a workaround because we didn’t like the URL to have the word “category” in it. Now we would like to make some changes and we want to make sure we’re not going to hurt our SEO in any way by accidentally duplicating content or otherwise. We want to fix our structure and now link to our category pages from our main menu, BUT we want to change the URL of the category page so that it doesn’t have “category” in it, essentially renaming it the name of the page currently linked to in our main menu. So basically, the category lushpalm.com/category/surf-trips, would be renamed with the URL lushpalm.com/surf-trips and the current page that is at lushpalm.com/surf-trips would be therefore replaced. My questions are: If we did this, would that mean that the previous “lushpalm.com/category/surf-trips” would cease to exist? Or is there some imprint of that out on the web? And if it is then would it re-direct to the new page? Would replacing the current page URL with a category hurt our current SEO in any way? Would this change cause any duplicate pages somehow? How do you handle a site with inherited negative links, but no penalty?
I'm trying to rank a new client for various key phrases that contain "it support." The problem is that about 100 of their 180 total referring domains have links that include "it support" (usually as partial match, or if exact then for uninteresting terms with low traffic), mostly on quite low quality directories. So, no penalty, and not much exact match I'm worried about, but I'm concerned that there's too high a percentage overall of partial match or simpy "it support"-based links for me to continue building keyword-optimized links to try and rank for the much harder terms we need to rank for... Despite the large number of low quality directories, a disavowal does not seem like a good idea since there is no penalty, but how does one avoid being handicapped by such bad links that came before one's time?

301 old site to new site?
I have client with an old site - www.bestfamilylawattorney.com - which had a lot of spammy links (and bad rankings). Instead of fixing those issues, we started a new URL - www.berenjifamilylaw.com - with new content and redesign. Should I do a 301 redirect from old to new domain? If the old site was being penalized, would a 301 transfer that penalty? I just want to make sure I don't end up hurting the new site after doing all the work to start fresh. Thanks.

Implications from portfolio site
I'm looking for a bit of advice regarding links coming into main site from another site in the client portfolio. The main site we are working on has been going great, organic traffic has grown considerably. The past few weeks there has been a subtle decline including ranking for a few keywords down a little. What I have noticed is that there is another site in the portfolio (that I am not working on) has had a steady tailspin in organic traffic since Jan and i've been informed it is a dying site in terms of the products offered. This has some links in the main menu going directly to the main site. My gut feeling is to isolate the secondary site from the main (no-follow or remove links), but the impact on slightly dropped rankings on the main site is not directly related to those linked pages. Would you go for it and isolate anyway?

Other domains hosted on same server showing up in SERP for 1st site's keywords
For the website in question, the first domain alphabetically on the shared hosting space, strange search results are appearing on the SERP for keywords associated with the site. Here is an example: A search for "unique company name" shows the results: www.uniquecompanyname.com as the top result. But on pages 2 and 3, we are getting results for the same content but for domains hosted on the same server. Here are some examples with the domain name replaced: UNIQUE DOMAIN NAME PAGE TITLE

Google Manual Penalties:Different Types of Unnatural Link Penalties?
Hello Guys, I have a few questions regarding google manual penalties for unnatural link building. They are "partial site" penalties, not site wide. I have two sites to discuss. 1. this site used black hat tactics and bought 1000's of unnatural backlinks. This site doesn't rank for the main focus keywords and traffic has dropped. 2. this site has the same penalty, but has been all white hat, never bought any links or hired any seo company. It's all organic. This sites organic traffic doesn't seem to have taken any hit or been affected by any google updates. Based on the research we've done, Matt Cutts has stated that sometimes they know the links are organic so they don't penalize a website, but they still show us a penalty in the WMT. "Google doesn't want to put any trust in links that are artificial or unnatural. However, because we realize that some links may be outside of your control, we are not taking action on your site's overall ranking. Instead, we have applied a targeted action to the unnatural links pointing to your site." "If you don't control the links pointing to your site, no action is required on your part. From Google's perspective, the links already won't count in ranking. However, if possible, you may wish to remove any artificial links to your site and, if you're able to get the artificial links removed, submit areconsideration request. If we determine that the links to your site are no longer in violation of our guidelines, we’ll revoke the manual action." We are worried that this site has this penalty but we don't know if google is stopping us from ranking or not, so we aren't sure what to do here. Are they just telling us we have an issue but not hurting our site b/c they know it's organic?
