Partial match penalty & Penguin 2.1 smack

Our site is large and allows business owners to post their inventory for sale. We also make websites for those businesses that post their inventory. We link back to the home page of our site from each of those business websites using our domain name as the anchor text.
Last summer we got a partial match penalty from Google
"Unnatural links to your site—impacts links
Google has detected a pattern of unnatural artificial, deceptive, or manipulative links pointing to pages on this site. Some links may be outside of the webmaster’s control, so for this incident we are taking targeted action on the unnatural links instead of on the site’s ranking as a whole. "
We investigated and noticed a large amount of links from spammy sites, forum signatures, blog comments, etc. We think we were hit by a negative SEO campaign. We started cleaning up the backlinks and disavowing them. Every reconsideration request since has been denied with more examples of these horrid links.
The final reconsideration request gave as examples of how we're violating Google link quality guidelines, our own sites we make for businesses. "_Google has received a reconsideration request from a site owner for domainname.com. We've reviewed the links to your site and we still believe that some of them are outside our quality guidelines." _
So here's the issue I need your advice on. We have tens of thousands of business websites linking back to our main site using our domain name. We're assuming this is the reason Google gave them as examples for violating link quality guidelines. **How can we fix this without losing traffic from removing all those backlinks or make our traffic tank worse than it has? **
- Can we replace the domain name with our logo image and still link?
- Can we nofollow all those links?
- Can we link not to the home page but to internal pages or sections with no more than 10% of the links, linking to each section?
- Should we just remove the links and cry?

Personally I'd no-follow them, you don't want them to pass on any ranking factors so no-follow the links if they are driving traffic. If they don't drive traffic then get rid of them.
Moosa is right though, you need to use other tools aside from WMT because that doesn't show a complete list of links to your website.

We've been disavowing links found in G Webmaster Tools and Link Detox. It took my resource 4.5 months to do 80k links.
Our business websites used our domain name to link to us. As in 'powered by domainname.com'. I can only assume that is why Google showed those examples in the latest denied reconsideration request. Because we're linking from each site back to our site and they're all on the same C class IP.
Should we still link using our domain name, or remove those links?

Ok, I recently revoked the penalty after receiving three rejections from Google J. Here, I am going to share my experience with you and how I get over from the penalty!
- The links that are displayed in the Google Webmaster tools are not enough, you have to search for more data from Majestic SEO, Ahrefs, Moz and more.
- You can use Link Detox or Link Risk to see what links are risky for your website.
Try to remove as many links as possible and disavow rest of them.
As far as the anchor text are concern… always keep in mind that if you have lot of good websites that are linking back to you with a keyword in the anchor text, in that case you should use a strategy to diversify the anchor text or turn it in to the brand name.
In my opinion your % of brand name in the anchor text should be greater than the % of any other keyword in the anchor text (sign of a naturally looking website).
Plus at the same time plan a kick as content marketing plan that gives you natural links because this hints Google that now you are running at the right path!

Internal Links & Possible Duplicate Content
Hello, I have a website which from February 6 is keep losing positions. I have not received any manual actions in the Search Console. However I have read the following article a few weeks ago and it look a lot with my case: https://www.seroundtable.com/google-cut-down-on-similar-content-pages-25223.html I noticed that google has remove from indexing 44 out of the 182 pages of my website. The pages that have been removed can be considered as similar like the website that is mentioned in the article above. The problem is that there are about 100 pages that are similar to these. It is about pages that describe the cabins of various cruise ships, that contain one picture and one sentence of max 10 words. So, in terms of humans this is not duplicate content but what about the engine, having in mind that sometimes that little sentence can be the same? And let’s say that I remove all these pages and present the cabin details in one page, instead of 15 for example, dynamically and that reduces that size of the website from 180 pages to 50 or so, how will this affect the SEO concerning the internal links issue? Google Algorithm non-manual penalty. How do we fix this (quality?) drop?
Hi, See attached image. We received a non-manual penalty on March 22, 2015. I don't think we ever came out of it. We have moved up due to the Penguin update, but we should (by DA PA) be up on the first page for tons of stuff and most keyword are lower than their true strength. What kind of quality errors could be causing this? I assume it was a quality update. I am working on the errors, but don't see anything that would be so severe as to be penalized. What errors/quality problems am I looking for? We have tons of unique content. Good backlinks. Good design. Good user experience except for some products. Again, what am I looking for? Vetting Link Opportunties that are Penguin Safe
I am looking to go after sites that are, and will never be, affected by Penguin/Panda updates. Is there a tool or a general rule of thumb on how to avoid such sites? Is there a method anyone is currently using to get good natural links post Penguin 2.0?

Site Search external hosted pages - Penguin
Hi All, On the site www.myworkwear.co.uk we have a an externally hosted site search that also creates separately hosted pages of popular searches which rank in Google and create traffic. An example of this is listed below: Google Search: blue work trousers (appears on front page of Google) Site Champion Page: http://workwear.myworkwear.co.uk/workwear/Navy%20Blue%20Work%20Trousers Nearest Category page: http://www.myworkwear.co.uk/category/Mens-Work-Trousers-936.htm Could this be a penalisation or duplication factor? My Penguin Recovery Attempt
So I have decided today to attempt to beat the odds and try and do a full recovery from the Penguin Update. I am going to create a Google Doc in which I will make public and link at the end of this post for all of you to see. I am going to meticulously go through a massive back link audit of my site and try to see if I can recover from my loss of some of my main keywords back from April 24th. I want to clarify that I DID NOT get effected from Penguin 2.0, but I did from 1.0 and have not recovered since. I have to be honest I feel like I have done everything up to now, but I realized I needed to make this a very long journey into a massive audit into my back link profile which contains thousands of back links which I have been honestly avoiding. I just want to see if I put the work, I will see the results and maybe it can help others I will document everything I do in detail as well as dates when I do them. I'm sure there will be plenty of coffee fueled nights of Jibber-Jabber...and I apologize for that ahead of time. I hope at the end there is light and can shed some on others. Branded Anchor Text, Exact vs. Non-exact Match Domain
Hello, For NLPCA.com, when you search for "NLP California" in Google,the letters "nlp" are bolded in the SERP URL and so is "ca". See here. This is because "ca" is an abbreviation for "California" Thus, this is not an exact match domain but it is close. What should our branded anchor text be? I want to change the anchor text profile to 98% branded anchor text. The 3 names our company goes by are NLP California NLP Institute of California NLP and Coaching Institute Let me know if we should not use one or more of these names for branded anchor text.

Are directory listings still appropriate in 2013? Aren't they old-style SEO and Penguin-worthy?
We have been reviewing our off-page SEO strategy for clients and as part of that process, we are looking at a number of superb info-graphics on the subject. I see that some of current ones still list "Directories" as being part of their off-page strategy. Aren't these directories mainly there for link-building purposes and provide Users no real benefit? I don't think I've ever seen a directory that I would use, apart for SEO research. Surely Google's Penguin algorithm would see directories in the same way and give them less value, or even penalise websites that use them to try to boost page rank? If I were to list my websites on directories it wouldn't be to share my lovely content with people that use directories to find great sites, it would be to sneakily build page rank. Am I missing the point? Thanks
