Help Crawl friendliness for large site

After watching Rand's video I am trying to think of the best way to make my large site more crawl friendly.
Background
I have a large site with over 100k product skus and so when you get to a particular page of products there are tons of different refinements and options that help you sort the products. Most of these are noindex followed, but I was wondering if I should be nofollowing the internal links as well in order to keep bots out of those pages and going to the pages that I want them to go too. Is this a good way to handle it?
Also, does anyone have good recommendations of links to posts that deal with helping the crawl friendliness of a large site?

Good point. If you don't want the filter pages crawled at all, it would be better to just block them via robots.txt. My preferred approach is to use query parameters for filters, and canonicaling the filtered pages back to the original, unfiltered page.
Another approach is to use AJAX to dynamically filter the page. This takes more programming overhead, but won't result in tons of extra pages being crawled and potentially indexed.

Nofollowing internal links is almost never a good idea. You're just wasting valuable link juice.
Google actually just recently came out with a good guide for how to handle ecommerce navigation with lots of product options: http://googlewebmastercentral.blogspot.com/2014/02/faceted-navigation-best-and-5-of-worst.html
Also, if you have a lot of categories in you store, try to show navigation that is only relevant to the section of the store the user is in. For example, if the user is in the Flowers section, don't show a ton of links for Cellphones.

Tracing Redirects to a Site
I wonder if anyone has used any tools where you can trace the redirects pointing to a site? I know there are a number of tools out there that can be used to check where a URL redirects to, but I was wondering if anyone has used a tool where I could trace all redirects with the final URL? I am using this for competitor research so I don't have access to Analytics or Webmaster Tools.

301 redirecting old content from one site to updated content on a different site
I have a client with two websites. Here are some details, sorry I can't be more specific! Their older site -- specific to one product -- has a very high DA and about 75K visits per month, 80% of which comes from search engines. Their newer site -- focused generally on the brand -- is their top priority. The content here is much better. The vast majority of visits are from referrals (mainly social channels and an email newsletter) and direct traffic. Search traffic is relatively low though. I really want to boost search traffic to site #2. And I'd like to piggy back off some of the search traffic from site #1. Here's my question: If a particular article on site #1 (that ranks very well) needs to be updated, what's the risk/reward of updating the content on site #2 instead and 301 redirecting the original post to the newer post on site #2? Part 2: There are dozens of posts on site #1 that can be improved and updated. Is there an extra risk (or diminishing returns) associated with doing this across many posts? Hope this makes sense. Moving Duplicate Sites
Apologies in advance for the complexity. My client, company A, has purchased company B in the same industry, with A and B having separate domains. Current hosting arrangement combines registrar and hosting functions in 1 account so as to allow both domains to point to a common folder, with the result that identical content is displayed for both A & B. The current site is kind of an amalgam of A and B. Company A has decided to rebrand and completely absorb company B. The problem is that link value overwhelmingly favours B over A. The current (only) hosting package is Windows, and I am creating a new site and moving them to Linux with another hosting company. I can use 301's for A , but not for B as it is a separate domain and currently shares a hosting package with A. How can I best preserve the link juice that domain B has? The only conclusion I can come up with is to set up separate Linux hosting for B which will allow for the use of 301's. Does anyone have a better idea?

404 help
Hello all, firstly let me apologize if this is the wrong place to ask this question. I have a site www.promptresponseaccidentmanagement.com which gets a 200ok when checked for crawl issues, however pages such as /whiplash-injury-compensation-claims.php , /road-traffic-accident-compensation-claims.php and quite a few more return a 404. That's fine (usually) as I can quite happily fix that most of the time. However if you actually go to those pages in your browser, or click through to them on any part of the site you will see that they are in fact not redirecting to a 404 and everything is fine!? Any body got any ideas? Best H
