Rel="canonical" What if there is no header??

Hi Everyone!
Thanks to moz.com, I just found out that we have a duplicate content issue: mywebsite.com and mywebsite.com/index.php have the same content. I would like to make mywebsite.com the main one because it already has a few links and a better page rank.
I know how to do a 301 redirect (already have one for www.mywebsite.com) but I am aware that a 301 redirect for my index file would create a loop issue. I have read the article about redirecting without creating a loop (http://moz.com/blog/apache-redirect-an-index-file-to-your-domain-without-looping) but quite frankly I don't even have a clue what he's trying to tell me (e.g. "Create an apache DirectoryIndex directive for your document root." What????!)… So I figured a rel="canonical" tag for my index file would be easier and fix the problem, too (right??)
In every "How to" description they always say you have to put the rel="canonical" tag in the header of your duplicate content file. But: My index.php has no header (or nothing that looks like a header to me)! This is what it looks like:

Just fyi and for anyone who might be interested: That was the solution! I put the rel=canonical tag in the homepage header and my duplicate page content problem was gone!

You are right about the site dynamically creating pages. But the only one with the duplicate content issue is the homepage. I only need a rel=canonical tag for this one
Unfortunately contacting the people who originally wrote the code for the website and have them make changes is not an option
I will either have to figure this out on my own or find someone who can help me

Sounds like you've got a php site that's dynamically creating pages. You have to find the person who wrote the script and have them edit the template to add a canonical tag that inserts the correct url when the page is generated. Your not going to be able to insert a static canonical tag.

Yes there is a header in my homepage.php file. Does that help? I thought the rel=canonical tag has to go in the file you want to "redirect"?

What is in your homepage.php file? It sounds like there could be a header from the code snippet that you've copied in.

Using rel=canonical
I have a set of static pages which were created with the purpose of targeting long tail keywords. That has resulted in Domain Authority dilution to some extent. I am now in the process of creating one page which will serve the same results but only after user selects the fields in the drop-down. I am planning to use rel=cannonical on the multiple pages pointing back to the new page. Will it serve the purpose?

Instance IDs on "Events" in wordpress causing duplicate content
Hi all I use Yoast SEO on wordpress which does a pretty good job of insertint rel=canonical in to the header of the pages where approproate, including on my event pages. However my crawl diagnostics have highlighted these event pages as duplicate content and titles because of the instance id parameter being added to the URL. When I look at the pages head I see that rel=canonical is as it should be. Can name="author" register as a link?
Hi all, We're seeing a very strange result in Google Webmaster tools. In "Links to your site", there is a site which we had nothing to do with (i.e. we didn't design or build it) showing over 1600 links to our site! I've checked the site several times now, and the only reference to us is in the rel="author" tag. Clearly the agency that did their design / SEO have nicked our meta, forgetting to delete or change the author tag!! There are literally no other references to us on this site, there hasn't every been (to our knowledge, at least) and so I'm very puzzled as to why Google thinks there are 1600+ links pointing to us. The only thing I can think of is that Google will recognise name="author" content as a link... seems strange, though. Plus the content="" only contains our company name, not our URL. Can anybody shed any light on this for me? Thanks guys!

Internal search : rel=canonical vs noindex vs robots.txt
Hi everyone, I have a website with a lot of internal search results pages indexed. I'm not asking if they should be indexed or not, I know they should not according to Google's guidelines. And they make a bunch of duplicated pages so I want to solve this problem. The thing is, if I noindex them, the site is gonna lose a non-negligible chunk of traffic : nearly 13% according to google analytics !!! I thought of blocking them in robots.txt. This solution would not keep them out of the index. But the pages appearing in GG SERPS would then look empty (no title, no description), thus their CTR would plummet and I would lose a bit of traffic too... The last idea I had was to use a rel=canonical tag pointing to the original search page (that is empty, without results), but it would probably have the same effect as noindexing them, wouldn't it ? (never tried so I'm not sure of this) Of course I did some research on the subject, but each of my finding recommanded one of the 3 methods only ! One even recommanded noindex+robots.txt block which is stupid because the noindex would then be useless... Is there somebody who can tell me which option is the best to keep this traffic ? How long to reverse the benefits/problems of a rel=canonical
If this wasn't so serious an issue it would be funny.... Long store cut short, a client had a penalty on their website so they decided to stop using the .com and use the .co.uk instead. They got the .com removed from Google using webmaster tools (it had to be as it was ranking for a trade mark they didn't own and there are legal arguments about it) They launched a brand new website and placed it on both domains with all seo being done on the .co.uk. The web developer was then meant to put the rel=canonical on the .com pointing to the .co.uk (maybe not needed at all thinking about it, if they had deindexed the site anyway). However he managed to rel=canonical from the good .co.,uk to the ,com domain! Maybe I should have noticed it earlier but you shouldn't have to double check others' work! I noticed it today after a good 6 weeks or so. We are having a nightmare to rank the .co.uk for terms which should be pretty easy to rank for given it's a decent domain. Would people say that the rel=canonical back to the .com has harmed the co.uk and is harming with while the tag remains in place? I'm off the opinion that it's basically telling google that the co.uk domain is a copy of the .com so go rank that instead. If so, how quickly after removing this tag would people expect any issues caused by it's placement to vanish? Thanks for any views on this. I've now the fun job of double checking all the coding done by that web developer on other sites!

Can Search Engines Read "incorrect" urls?
I know that ideally a url should be something of the nature domain.com/topic, but if the url contains additional characters, for example, domain.com/topic?keyword, can the search engines still understand the complete words in the domain? Even though there are additional "incorrect" characters? Or do they stop "reading" once they find odd characters? Thanks!

REL Canonical Error
In my crawl diagnostics it showing a Rel=Canonical error on almost every page. I'm using wordpress. Is there a default wordpress problem that would cause this?
