What is the best tool to calculate the total link distribution throughout a site? I know opensiteexplorer.com's "top pages" breaks down the numbers for you? Are there any others?

www.domain.com has 50,000 links from 3,000 domains. **Those 50,000 links point to x number of pages. **

Have you tried using Linkscape? It's a great tool that can help you distinguish how many blog links you acquired, nofollows, follows, directory links, .edu links, etc. That is assuming if you know how to use excel.
I could be misinterpreting your question so I do apologize in advance, but the way I usually find a link distribution on a clients website or a website I am working on, I would use linkscape than download the data in .csv and open it in excel.
Than using Distilled's awesome post on becoming a SEO Ninja on Excel http://www.distilled.net/excel-for-seo/, I would break up my links into blog links, .edu links, .gov links, directory links, etc and this would give me a clear picture on what my websites links distribution is looking like, or what my competitors link distribution is looking like.

"link distribution throughout a site" sounds like it could mean many different things (ie. follow vs. nofollow, external vs. internal, etc).

How to best add affiliate links in a way that minimizes panda risk?
We have a site of about 100.000 pages that is getting several million of visitors per year via organic search. We plan to add about 50.000 new pages gradually in the next couple of months and would like to add affiliate links to the new pages. All these 50.000 new pages will have unique quality data that a team has been researching for a while. I would like to add in the area under the fold or towards the end of the pages in an unobstrusive way affiliate links to about 5 different affiliate programs with affiliate links customized to page content and of real value to visitors. Since affiliate links are one of the factors that may trigger panda I am a bit nervous whether we should add the affiliate links and if there is any way of implementing the affiliate links in a way that they may be less likely to trigger panda. E.g. would you consider hiding affiliate links from google by linking to intermediate URL (which I would mark as noindex nofolllow) on our domain which then redirects to the final affiliate landing page (but google may notice via chrome or android data) ? Any other idea?

Spam Links? -115 Domains Sharing the Same IP Address, to Remove or Not Remove Links
Out of 250 domains that link to my site about 115 are from low quality directories that are published by the same company and hosted on the same ip address. Examples of these directories are: -www.keydirectory.net -www.linkwind.com -www.sitepassage.com -www.ubdaily.com -www.linkyard.org A recent site audit from a reputable SEO firm identified 125 toxic links. I assume these are those toxic links. They also identified about another 80 suspicious domains linking to my site. They audit concluded that my site is suffering a partial Penguin penalty due to low quality links. My question is whether it is safe to remove these 125 links from the low quality directories. I am concerned that removing this quantity of links all at once will cause a drop in ranking because the link profile will be thin with only about 125 domains remaining that point to the site. Granted those 125 domains should be of somewhat better quality. I am playing with fire by having these removed. I URGENTLY NEED ADVICE AS THE WEBMASTER HAS INITIATED STEPS TO REMOVE THE 125 LINKS. How hard would it be to take a well-linked site, completely change the subject matter & still retain link authority?
So, this would be taking a domain with a domain authority of 50 (200 root domains, 3500 total links) and, for fictitious example, going from a subject matter like "Online Deals" to "The History Of Dentistry"... just totally unrelated new subject for the old/re-purposed domain. The old content goes away entirely. The domain name itself is a super vague .com name and has no exact match to anything either way. I'm wondering, if the DNS changed to different servers, it went from 1000 pages to a blog, ownership/contacts stayed the same, the missing pages were 301'd to the homepage, how would that fare in Google for the new homepage focus and over what time frame? Assume the new terms are a reasonable match to the old domain authority and compete U.S.-wide... not local or international. Bonus points for answers from folks who have actually done this. Thanks... Confusion about forums and canonical links
Like many people, I get a lot of alerts about duplicate content, etc. I also don't know if I am hurting my domain authority because of the forum. It is a pretty active forum, so it is important to the site. Not sure if I should disavow these links or not
I am on the marketing team for CandyGalaxy.com we are an online candy store that specializes in bulk candy for events. Were just about a year and a half old and i'm running into some SEO strategy road blocks lately. When we started the company we used an oversee's seo company. For the first few months results were great then things took a massive dive as google began rolling out updates early and mid last year. After that point we started taking things in house and have been trying to create content and begin content marketing. We launched a blog @ blog.candygalaxy.com and also launched and educational resource at candybuffet101.com - However the question i'm up against now is what to do with those bad old links? Are they actually hurting us? Or just neutral? I'm also trying to decided what to do about the links in my footer? We put those there because those are truly our most popular products and we wanted customers to have easy access, but are those links potentially harmful? I'm questioning these issues because I feel like there is something holding back some of my pages from ranking. For example "blue candy" is a very popular section of our website. We have worked on a lot of content for the blog related to blue candy, made videos, photo shoots ect. We have customer reviews on page and unique category content. According to open site explorer our DA and PA are around the range of most of the sites in the 8-12 serp position. But we have more social activity then all but the top 2-3 spots. However the page almost impossible to find via search. Its not in the first 300 results and surely the page is more relevant then an entry about quilts.. Similar situations like this have led me to think that maybe there is a technical underlying issues that I have not addressed. ? The content is definitely there because if i type in a line from the content directly to google it is the first result. So the site seems indexed properly.. Would love to hear any feedback from similar experiences or ideas. Thanks!

amazon.it Currently I have 18 CCTLDs for one brand in different languages (no DC). I am linking from each content page to each other language domain, providing a link to the equivalent content in a separate language on a different CCTLD doamin. However, with Google's discouragement of site-wide links I am reviewing this practice. I am tending towards making the language redirects on each page javascript driven and to start linking only from my home page to the other pages with optimized link titles. Anyone having any thoughts/opinions on this topic they are open to sharing? /Thomas0 -
