Javascript redirects -- what are the SEO pitfalls?

Q: Is it dangerous (SEO fallout) to use javascript redirects?
Tech team built a browser side tool for me to easily redirect old/broken links. This is essentially a glorified 400 page -- pops a quick message that the page requested no longer exists and that we're automatically sending you to a page that has the content you are looking. Tech team does not have the bandwidth to handle this via apache and this tool is what they came up with for me to deliver a better customer experience.
Back story: very large site and I'm dealing with thousands of pages that could/should/need to be redirected. My issue is incredibly similar to what Rand mentioned way back in a post from 2009: Are 404 Pages Always Bad for SEO? We've also decided to let these pages 404 and monitor for anything that needs an apache redirect. Tool mentioned above was tech's idea to give me "the power" to manage redirects.
What do you think?

My $0.02 is that javascript might work for your site, but it's not going to give you the benefits that 301 redirects will offer to you.
According to Google's Official Webmaster Central Blog, as of May 23, 2014, Google is able to execute Javascript:

It's not a bad thing to have 404 pages for pages that you want to kill off and let die. If you do have important inbound links, though, it's better to 301 redirect them and keep 85% of the link strength. More backup on this:

Acquired domains for SEO
hi there, For one of our insurance websites we acquired a domain, this domain is going to be redirected to our domain. After some research we discovered the domain we've bought also includes other domains which 301 redirect to specific 'insurance products'. These domains are also included in the deal. But what is the best technical solution for redirecting these specific redirected product domains? They already redirect to the product pages of the domain we've bought, so after redirect this domain, the sub (product) redirected domains will also link to us. 301 Redirects in subfolders
Hi, we're making our site into a static site but I would like to transfer the Google juice. Most of the links and database exist on subfolders though. Could I simply do 301 redirects on the subfolders and retain the value or does it have to be on the full domain?

Redirecting Several Hundred Pages
As of May 21st 2013 (Penguin 2.0 update) we hit a triple-header and I think we can now officially dubbed the "KING OF GOOGLE PANALTIES"! 😞 -July 2012 - recieved 2 "Unatural Links" email -April 2012 - 20% traffic hit -May 21st 2013 - 35% traffic hit We have/had lots of very low quality links using the same anchor text as well as about 150 very low quality articles and almost 100 categories w/several hundred products that recieved little to no traffic. We have spent the last several weeks cleaning up our link profile and were highly successful in getting most of them removed and have kept detailed reports for our Reconsideration Request for the manual "Unatural Links" penalty. We have also went a step further and have completely redesigned the site that is now much faster/better on-page seo with new, high quality articles and are removing all the low quality articles, categories and products but we are unclear what to do with these. Which brings me to my question. Should we redirect these pages back to the home page or just let them go to 404 error? I have been doing lots of reading on this subject but there doesnt seem to be any good answers. From what I read, neither are good choices and I cannot decide between the lesser of the 2 evil's ..so any help with this would be greatly apreciated! Note:

-These category and product pages have absolutly no inbound links (link benefit) and in my opinion are only sucking off link juice and generating little to no revenue. There are also no similar categories or products that these could be redirected to. For example, redirecting dog toys to the dog bed category just sounds like it would increase our bounce rate. -Again, the articles also have no link benefit and only a small handful of the articles actually generate any traffic to speak of (several thousand visitors per year) and the rest generate less than 1000 visitors per year. All have high bounce rates and low conversions. It would be nice to keep them live as I think some are okay and could be rewritten/re-purpose over time but maybe in light of our Panda penalty it might be better to just to save them offline, let them go to 404 errors and rewritten/re-purpose them another time? -We did create a very nice 404 page with category navigation and huge search bar so I am leaning more toward this option.

Redirect to new domain
We are moving our website from http://mysyncpad.com to http://syncpadapp.com The old site ranks pretty well for some specific keywords, will a 301 allow the new site to rank as well or will it be penalized by good for the transfer?

Domain redirect
Recently we launched a site under a new domain, the site is doing well under the URL. Client calls me today and would like to have another domain he owns point to the new site. The domain he has has no history and no content. He is under the impression that people are looking for him by typing in www.domainxyz.com. I attempted to explain otherwise to him, but I lost.
