I would like to get rid of 300,000+ links, please

A couple of months ago, I noticed that in Webmaster Tools my site had acquired 300,000+ links from a single site, updown.com. It seems to be a reputable site, and also in the correct industry, so I wrote to them and said that we love links, but that was probably a few too many and they all go to our privacy policy page. I suggested that they had some type of error that they might want to fix.
After a month with no response, I wrote again, and still no response. This is now a month after that.
The strange thing is that I don't see the links when I visit their pages, even in the source (Google provides a list of sample linking pages). I also don't see those links in Open Site Explorer, Majestic, AHREFs, nor Screaming Frog.If I were seeing this anywhere else, I'd just ignore it as some type of glitch. But this is information from Google. I have not received any warnings nor manual actions and I am disinclined to open a disavow can of worms, since the site is doing well and I'd rather not stir things up if I don't have to.
Any thoughts about what I should (or shouldn't) do? Is this a problem, or should I assume Google knows it is a glitch and will ignore it? It has been in my Webmaster Tools for about three months.

In the absence of any penalty or rankings dip, there's likely nothing to worry about as this is pretty common. If nothing else, even though Google reports those links in GWT it's very possible they discount them in every other way that counts.
On the other hand, if you are worried about it there should be no harm in proactively disavowing the domain. Lot's of agency folk that I know make this a regular practice to disavow any suspect links and 99.9% of the time, if done correctly, no harm will come to your site simply by filing a disavow file (unless you disavow links that are actually good, but that's another story)

In my experience there is a certain latency with the links shown in Webmastertools, I has the tendency to continue to show links, even after they have been removed (we used to have a partnership with a large telco - and had 1.5mio links coming from them - when the partnership ended it took several months before they disappeard in WMT). If you are unable to find these links using the tools you mentioned I wouldn't worry about them.

Disavowing Affiliate Links - Domain or Actual Affiliate Link?
Hi everyone, Hope you're all having a great day, I have a question in regards to a site which I am about to disavow. Over the past 2 months a certain page of ours has dropped from the 2nd page, all the way to the 7th. I haven't been able to diagnose why, however, yesterday I discovered that a site has been using an Lafitte link on his sidebar, the link is a do-follow. Webmaster tools indicates that this site has linked to us over 24,000 times. I understand that this link could potentially ruin our rankings - however, in terms of disavowing, what is the best approach here? Do I disavow their domain, or do I disavow the actual affiliate link also? The link is placed within an image, once the image is clicked it redirects you to another link for a second then redirects to our money site. We have got in touch with our affiliate program and they have made the link a no-follow, however, we are pretty certain this site is causing issues for us and we want to go ahead and disavow. Site wide links removal
A website of mine has about 4,000 backlinks of which 2,500 of them are coming from one website to the homepage and about 6 internal pages. These have been built up over about 5 years, mainly via article posts. The site was recently hit via penguin 2.0 but has only had natural links built so i'm wondering if the sitewide links are in fact the issue? The website linking to mine is an authority source within its niche but the concern is the amount of backlinks coming from this one site and if it may now be seen as having a negative impact. When ive reviewed the links from this one site via a backlink removal tool about 80% seem fine and suggestions are to remove about 20% of the backlinks. Would you keep all the sitewide backlinks or remove them?

Links on My website
I am looking to create some more trust on my website by subscribing to BBB. I have heard that my site is penalized and loses "link juice" if I place the BBB logo link in my page footer on every page of my website. Does anyone know how much I am penalized? Should I only put it on my conversion pages and maybe my main 10 sub pages? My main goal is to assist in getting conversions but I don't want to do it at the expense of getting a penalty. Clickable links in Google SERP
Hi, I came across clickable links appearing below the meta description in Google SERP. The links are not necessarily the top pages for that particular domain and sometimes tend to reflect the newly added stock. Is there a way to determine what factors account for this? Thanks, mryxN.png

Link Architecture - Xenu Link Sleuth Vs Manual Observation Confusion
Hi, I have been asked to complete some SEO contracting work for an e-commerce store. The Navigation looked a bit unclean so I decided to investigate it first. a) Manual Observation Within the catalogue view, I loaded up the page source and hit Ctrl-F and searched "href", turns out there's 750 odd links on this page, and most of the other sub catalogue and product pages also have about 750 links. Ouch! My SEO knowledge is telling me this is non-optimal. b) Link Sleuth I crawled the site with Xenu Link Sleuth and found 10,000+ pages. I exported into Open Calc and ran a pivot table to 'count' the number of pages per 'site level'. The results looked like this - Level Pages 0 1 1 42 2 860 3 3268 Now this looks more like a pyramid. I think is is because Link Sleuth can only read 1 'layer' of the Nav bar at a time - it doesnt 'hover' and read the rest of the nav bar (like what can be found by searching for "href" on the page source). Question: How are search spiders going to read the site? Like in (1) or in (2). Thankyou!
