Secure HTTP Change - No Links in WMT

Website was changed over to secure HTTP about twp months ago. Just looked in Google Webmaster Tools and it only shows about 8 inbound links. We did a permanent 301 redirect for all URLs. There are over 800 links according to Open Site Explorer.
Is it just that they are showing only the HTTPS inbound links? Should I add the HTTPS version in WMT?

Did you validate both the www & the non-www version?
It could take some time before the links are taking into account. Apart from that, GWT is not exactly best in class to show the links to your site. This the reason why Open site explorer, Ahref,...etc exist.

I added those additional URLs and WMT still shows only a handful of links.

You will have to validate the https version as well - some background info: http://searchengineland.com/google-webmaster-tools-index-status-showing-data-https-protocol-187992 quote: "In order to see your data correctly, you will need to verify all existing variants of your site (www., non-www., HTTPS, subdirectories, subdomains) in Google Webmaster Tools"

Internal Links issue in webmaster
we implemented our website on the basis of WordPress, then we migrate our website to PHP (YII Framework). after a while, we found out an issue around internal links which they were increasing severely. when we check our landing pages in webmaster (for example Price list), in contains 300 internal links but the reality is that there are no href tags on this page. it seems that webmaster calculate most of our links with the links of a single page and show them to us. is it natural or a mis configuration has been happened? Https & http
I have my website (HTTP://thespacecollective.com) marked on Google Webmaster Tools as being the primary domain, as opposed to https. But should all of my on page links be http? For instance, if I click the Home button on my home page it will take the user to http, but if you type in the domain name in the address bar it will take you to https. Could this be causing me problems for SEO?

What is the average organic traffic loss one can expect after switching to a new domain? We went from .com to .org and are seeing 50% decline in organic traffic and 25% in Google news traffic. 301s were implemented from site.com/some-page to site.org/some-page and change site was completed in WMT. Too Many Links?
Search Term is Indianapolis Wedding Photographers. Site is http://www.tallandsmallphotography.com/ Their metrics are through the roof compared to everyone else's. They've dropped from 27 in May to 40 Now. 'A' Grade on-site optimization. Either there's too many links, or there's some bad links involved... I don't know which it is...

Links in Webmaster Tools that aren't really linking to us
I've noticed that there is a domain in WMT that Google says is linking to our domain from 173 different pages, but it actually isn't linking to us at all on ANY of those pages. The site is a business directory that seems to be automatically scraping business listings and adding them to hundreds of different categories. Low quality crap that I've disavowed just in case. I have hand checked a bunch of the pages that WMT is reporting with links to us by viewing source, but there's no links to us. I've also used crawlers to check for links, but they turn up nothing. The pages do, however, mention our brand name. I find this very odd that Google would report links to our site when there isn't actually links to our site. Has anyone else ever noticed something like this?

Unnatural Links on Forum Posts
Google responds to my reconsideration request. They give me like 2 links of the many unnatural links which are actually people mentioning our website in their conversation. How can that be unnatural, legitimate people discussing about our website services? Even if it's unnatural, how can I possibly remove a backlink from a forum post?

Did Google stop offering the 2 link method of verification for Authorship? But this does not work no matter how many ways I trie it. Did Google stop offering this method?
