Drop in Organic Traffic for Homepage and Branded terms but Steady in Rankings and According to WMT.

I am stumped. I have been researching for over two days now. Our homepage organic traffic YoY is down approx. 25%. However, rank has not changed according to Conductor, Bing and Google WMT. Impressions have gone up according to both search engines and we rank now for more keywords in top 3 than we did last year.
Both WMTs' present a pretty healthy picture. No insignificant indexing issues, Error URLs & blocked resources are down, daily page crawls are higher than ever, etc.
I drilled into Google Analytics from a few different view points. The closest I got to an answer was I saw huge out-liars YoY in browsers and browser versions. We saw significant differences in organic traffic YoY from IE 11, 9 ,10, 8 and 7. Android Browser 31, 32 and Safari 6 and 7. I tested our homepage and search results in all of these, and found no issues. Yet, GA reports 50K+ differences YoY.
My only thought is it is perhaps a GA attribution error? And/or browsers defaulting organic traffic to direct or other? Yet, our direct traffic is up but does not correlate with as much as we are down. Any tips on where to look next would be extremely helpful!

Thanks for the response! After performing several crawls for tracking code, we did find numerous duplicate URLs existing with tracking codes. As of September, they started showing up in GA with low traffic, but by end of October, it was evident that they were splitting organic traffic from root url.
We are in process now of cleaning up. We are hoping this will resolve it. However, we think the damage might have been slightly done and we may have to kiss some panda butt to get back into good favor. We are just now starting to see drops in page rank due to this.

Additional idea that I couldn't phrase the right way yesterday, would you happen to still have data on the CTRs for last year versus this year to make sure that this is also still the same. What I'm thinking is that your position is still the same but that for example the number of ads went up.

Comparing YoY & drilling down to browser version doesn't really make much sense - example IE 8 had a marketshare of 4.96% in Sept. 2014 - and had a share of 2.19% in Sept. 2015. Same for Safari - current version is 9.0 - and updates are semi-automatic so 7 & 8 became almost extinct.
Use Screaming Frog to check if the tracking code is still present on all pages - and use the Chrome Analytics plugin to check if the tag is sending data.
The fact that your ranking is equal doesn't say much - it could be that for your main keyword Google is showing a special format (check the possibilities in this post from dr. Pete). If this is the case - even when keeping your position, your click rate and traffic will drop dramatically.
If you take a shorter time frame - did you saw a specific drop in the past weeks? Or is the drop only when comparing YoY?

Hi Tim,
How is the rest of your traffic looking for organic, is it declining for other pages or sub folders as well? I've never seen Google Analytics not attributing the right traffic to the right pages so I doubt that could be the case.

Desk top rankings differ from mobile rankings
Hi there! We are working on clients site for SEO. We have noticed that our clients 'desk top search results' on Google differ from the 'mobile / tablet search results'. Website traffic dropped 50% after 14th November same day GWT reported a DNS error
HI there. On 14th November GWT reported a DNS error on my site I checked with my hosts but they said there was nothing wrong. I then went searching for answers and found it happened to lot of people on that specific day see http://moz.com/blog/was-there-a-november-14th-google-update. After that time my website traffic dropped by 50% over the period of a week and is still sitting on 50% of what it was. I then moved the site to VPS, had a few DNS errors - that were the cause of my hosts - so i moved back to shared hosting last weekend and now DNS issues are solved. However the original DNS issue is still unknown I dont know what went wrong and want to rectify issue. I dont sell ads and write original content 4 times a day. I have a miniscule bounce rate, my site speed is okay and i dont stuff keywords in my content although i was careless with my <alt tags="">so they could be considered keyword stuffing (and i have up to 10 images on one post). But i have been removing all the keywords in my images theres over 3000 posts so its taking time). My impressions have dropped from 10,000 a day to 2,500 and I have no idea why.</alt> My website has been building traffic consistently for the last 2 years. Only now has it crashed a bit. Have you any advice on what I can do to solve this problem or rather find the cause of the issue. Sharp Drop in SERP Ranking for Specific Keyword
I'm sure this happens to a lot of people for a lot of different reasons. My pages http://www.cleanedison.com/leed and http://www.cleanedison.com/courses/leed-green-associate suddenly dropped off the map over the past 2 weeks for the keyword "LEED Certification" I tried to limit the number of times "LEED" was mentioned on the first URL (/leed) to try to combat an over-optimization penalty but I did not for the second (/leed-green-associate). Both of them have fallen precipitously and are no where to be found on Google. What can I do to troubleshoot this? Is there anyway to guard against this in the future?

How do I rank higher in Bing/Yahoo?
We are doing really well across the board on Google, but having issues in ranking with Bing and Yahoo. What is different between the three search engines? I have read a few articles that Bing is happier with Flash, and they are more interested in Top Level Domain links, but what else is different? In Google we are sitting on page one for most terms, but are page 2-3 in Bing/Yahoo for the exact same terms. Any help would be appreciated!

Sudden drop in all (keyword) +widgets keywords, after years of dominating
Google seems to be following up on either Panda 2.xx ..or we just got hit with link devaluation. We lost rankings with most of our keywords, where we were ranked 1,2,3 ..first page for most. Now we have dropped on the first page for competitive keywords, and even some to the seconds page. We haven't changed anything on the site itself...and those ranking over us in some areas have very little quality content, and links. Sites like "keyword.info"..or "keyword-keyword.org", etc. seem to be gaining some of the top spots. This comes years after solidly dominating our niche, and steady traffic. My theory is the latest Google changes are affecting link value, and perhaps we simply got some authority loss...but was wondering if you could shed any light on this issue? Thanks.

Difference in which pages Google is ranking?
Over the past two weeks I've noticed that Google has decided to change which pages on our site rank for specific keywords. The thing is, this is for keywords that the homepage was already ranking for. Due to our workload, we've made no changes to the site, and I'm not tracking any additional backlinks. Certainly there are no new deep links to these pages. In SEOmoz dashboard (and via tools/manual checking with a proxy) of the 24 terms we have first page ranking for, 9 of them are marked "new to top 50". These are terms we were already ranking for. Google just appears to have switched out the homepage for other pages. I've noticed this across a couple of client sites, too, though none to the extent that I'm seeing on our own. Certainly this isn't a bad thing, as the deeper pages ranking means that they're landing on the content they want first, and I can work to up the conversion rates. It's just caught me by surprise. Anyone else noticing similar changes?
