Very old site wanting a revamp - how to handle all the redirects/URL changes

Hi all,
I have a very very old site, that requires a facelift (going from an old clunky CMS to wordpress).
A problem I know I am going to face is that this site has a very poor URL structure (www.site.com/section/1/section/ etc) which I plan on cleaning up.
but how do I handle the 100+ backlinks this website has point to such links? If someone could point me in the direction of an article or such that would be great.

This is a fairly simple thing to do.
1. Go to site:yousiteurl and see how many pages you have in Google - if there are only 100 or so they will all be listed. Put them in to a spreadsheet.
2. Use a backlink checker to identify any other pages that sites may be linking to you from. I use SEMrush but there are plenty of free backlink checkers where you can register and get free info (I just Googled https://monitorbacklinks.com/seo-tools/free-backlink-checker) Note all the backlink destinations.
3. Set up the new site and 301 all the old pages to relevant pages on the new website.There are various plugins that can help or you can edit the htaccess file yourself which is better for site speed. (Generally plugins slow the site)
There are plenty of guides on this but essentially you will just enter lines like this:
Redirect 301 /old page.com/old https://newpage.com/new

Are Old Backlinks Hurting Or Helping?
I have a ton of old backlinks for products that I no longer carry but I have redirected them to other pages within the site. I was told by an SEO expert that these links are hurting me rather than helping because people click on the links and then leave. GWT Lists URLs with links to my site, but those URLs don't have links to my site
There are a number of URLs that show up for my website in Webmaster Tools as having links to my site when in fact they don't. I know this to be a fact because I actually wrote some of the sites that Google is saying are linking to my site and I know there isn't any links on the specific pages to that site. For example, the site in question is: https://www.liftproducts.com/ As an example, Google is saying that about 100 URLs from https://www.lift-tables.net/ are linking to it when, I'm fairly confident that there is only 1 link to it found here: https://www.lift-tables.net/info.php?countrytabs=3 Yet Google says links exist on this (and many more) page: https://www.lift-tables.net/liftproducts/max-lift/lpt4w-030-48.php I thought at first it might have been due to linking to a image file directly instead of locally hosting it, but after checking the source, that's not the case. I am also seeing this type of non-linking being reported on sites I have no clue what they are. For example, some Spanish site about tandem bicycles is being listed as linking to liftproducts.com: http://206-225-85-34.dedicated.abac.net/tandem/inc Yet I can find no evidence of an actual link existing. Am I missing something here? Any insight of why this is happening and how I can clean up my link signature would be appreciated.

Open Site Explorer
Open Site Explorer has a link profile for my web page twice. pensacolarealestate.com and www.pensacolarealestate.com/ I don't know if I am getting the link juice from the weaker of the two (pensacolarealestate.com). If I am not, I desperately need it. I am ranked 3rd on my SERP which I have always ranked 1st. I need to go back to one asap. My security jobs website was doing very well in Search engines until the penguin got hold of me. I don't profess to be at pro at SEO however seem to have a knack of getting sites to rank well. I think I made some basic mistakes with the original security jobs website, to many links to soon, so I have started again and will build up slowly the backlinks quality rather than quantity this time.
