Do affiliate links count for Google?

Hi, I have been reading about affiliate links - links with a tracking code in the URL (i.e.: www.xxx.com/?aff=123456) and I can't find a definitive answer. Does Google count them as natural links or maybe they do not even pass any link juice?
And if they don't, what if I get a natural link from a website (without tracking code) and later that website becomes my affiliate? Would the first link still count?
I guess that there can't be any certainty about all this, but I would love to know your expert opinions

Again, not totally clear cut. Depends if the links are within the content, site wide, above or below an affiliate link, withing one or several pages.
I would err on the side of assuming that if there's affiliate and non-affiliate links then the clean links won't count for as much.

Wow! Thanks for this answer! But I still have one doubt: if an affiliate gives me a mix of affiliate links and clean links, would the clean links still count?

Fairly complex to get decent value out of affiliate links and technically I believe Google wants you to nofollow affiliate links, so gaming them for more positive SEO value could wind up with you getting in a little trouble.
The blog post Atul linked to is a good place to start, however I think if you were really serious about it there's a lot more depth you can go into.
In your example you can start by ignoring the aff parameter in webmaster tools and I assume you'll canonicalise the page.
It's possible to get affiliates to give you a clean link, then drop a cookie on users based on the referral header. This has the advantage of requiring no work on the affiliates side (they simply link to anywhere on your site as normal) but it's very easy to game for other affiliates. If there's money to be made a lot of people are going to take advantage of it. A variation on this is you can use # links and then interpret them server side (so affiliate links to example.com#aff=123456 convert to example.com/?aff=123456). Again that's game-able.
A possibility would be to set up affiliate landing pages that override cookies (a force vs a default), so that affiliates can link into this page cleanly and visitors get cookied at that stage. You would then have a stripped down navigation to sections of your site you most wanted to promote. You'd have to make this page accessible to search engines though, which means there's a possibility of that page showing in SERPS. On the other hand it could also give you a chance to be in the SERPS for their brand if you do it right
Another, somewhat dodgy (all right, actually dodgy), thing you can do is look at a list of your affiliates and see who's not bringing in many sales, especially those with high traffic. You can then offer to match or beat their affiliate payments for their continued endorsement with a clean link.
Assuming you manage to impliment a decent solution something you'll need to overcome is that affiliates are increasingly masking their affiliate links to keep the link juice. See this post for an example - http://yoast.com/affiliate-links-and-seo/ - though it's possible to do the same thing without the plugin. No real solution to this beyond interacting with the affiliate and discussing it with them.
Also affiliates may not be too happy about providing SEO friendly links as it makes it harder for them to rank/earn. One solution could be to offer additional rewards for SEO friendly links over traditional links.
A small negative to solving this if you have a widespread affiliate program is that you could suddenly have a lot of low value links pointing into you, diluting to a degree some of your stronger links. I'm not saying that getting a whole bunch of links could ever be bad, per se, but, depending on your niche, I still think some affiliates operate in 'bad neighbourhoods'. I wouldn't worry about it too much, but if possible roll these links out instead of flipping a switch.
The only real concern is if you then revert or change your affiliate program. I'm 95% sure Google doesn't care if you pick up a whole bunch of links quickly, but if you LOSE a whole bunch of links quickly you're going to set off some alarm bells. Although I could be significantly overthinking your question, just the sort of things that go through my mind

Should I disavow these links?
Hi all, I have a ski website that I am currently performing a toxic backlink audit on. I have noted that a lot of the links being flagged as toxic/spammy by the tool I am using seem to be the same/similar sites with different URLs. The sites are vaguely related to skiing (relating to helicopter travel options for travelling to ski resorts) but it is concerning me that there are so many of them and they are being flagged as so toxic.

Should I disavow spammy links that are showing in Open Site Explorer but not showing in Google Webmaster Tools?
Howdy Mozzers, After carrying out a backlink audit for a client, Open Site Explorer shows a range of outrageously spammy links for guys wanting a bit of assistance in the bedroom area, and so on. Hopping over to Google Webmaster Tools, there is no reported trace of said spammy links (for either of the www/non-www versions of the site). There are also no manual webspam actions found on the www/non-www Google Webmaster Tools accounts for this website. So my question is: do I carry out a pre-emptive strike and go down the disavow process of requesting removal from the spammy sites, and then submit a disavow request to Google after allowing a suitable period of time for the junky/compromised website to (not) respond? Or do I just leave it alone? Thanks in advance for your wise words of wisdom and pearls of clarity.

Google Penalty due to external links
On Sep 3, we got a Manual Action by Google: unnatural links to your site Immediately we arranged to have all those links the rel="nofollow" atttributes, these were links set by our customers since we are hosting providers. We sent a reconsideration request to Google on Sep 8 and this is their answer:

No more info provided. - We double checked everything but could not find anything else that could harm us so we asked Google (in a new reconsideration request sent on Sep 11 to provide us some samples. On Sep 24 Google answers with a sample of 3 sites which contains links to us. After verification, all the external links to us have the rel="nofollow" attribute !! Today the manual action is not anymore a side-wide one but a partial one and applies to unnatural links--impact links. So it seems that we need to physically have those links removed? As well I checked https://support.google.com/webmasters/answer/2604772?ctx=MAC and he does not refer at all about setting the rel="nofollow" attribute, Looks like Google wants the full monopoly on text links.0 -
External links - link to third party sites
Greetings! Actually, got an doubt on linking to external site. The thing, i have working for roof marketers site. They have covered roof products. Each of the products have a page along with major keyword. Actually, i do link from other pages[internally]. Meaning,if i see any main keywords in different page then will link that to corresponding page/product[internally].This is what i am doing to get page rank. Now, my doubt. Some of the pages are having link with main keywords which directs to the third party site those who are really producing the products. But, i remove the third party-link which has with main keywords. Since already the site/my client site having pages for that main keywords. But client really want that link. meaning the links which they have given to direct to third party[product producer] site. So what should i do at this case. Can i just past RAW link like [http://www.thirdpartysite.com] or what do i do. But my client wants that link to be in content area. Hope you would understand my long explanation and case Please help us. Thank you

Changing links
Hi guys i wanted you views on changing the anchor text of links. I have quality links coming in but with year terms such as 2012 in there, if i want to change them all to 2013 for example would it be badly seen by Google? Links or Redirect?
My client's company has just acquired another company in the same industry and with that acquisition came two websites; companyname.com and companyname.co.uk. companyname.com has PA13 and DA10, companyname.co.uk has PA15 and DA10. At the moment, the two companies are to be run as separate companies but will become fully merged in time. My client's own website is brand new (PA1 and DA) and I'm wondering what is the best way to use these other two sites to improve my client's search ranking. Should I use the two sites to link to my client (these would be logical and natural links e.g. explaining the acquisition, under new management) or would it simply be better to redirect the domains to the new site?
