New site now links disappearing in Open Site Explorer and GWT

We launched a new site at the beginning of December 2012 and carefully 301'd all URLs from the old site to the new (custom CMS on old site wordpress on new). Our rankings have slipped quite badly but the most worrying thing is that we used to have about 1200 backlinks according to GWT/OSE before the new site launched and now we're down to about 30.
Can anyone help shed some light on this please? The site is www.littleoneslondon.co.uk
A few things that might help:
1. We were getting a lot of links through our job feeds (it's a nanny recruitment site) on indeed and trovitt, for some reason no new ones from these have appeared in site explorer and all the old jobs are gone completely.
2. We had 1000s of not found errors in google webmaster tools and once these were redirected and marked as fixed this is when the links disappeared.
3. We are getting quite a few 504 errors on the site due to an old proxy redirect (/blog was hosted on a different server on the old site and has not been removed yet), this will be fixed tomorrow but could this be a factor?
4. The developer seems to have redirected all the links through wordpress directly some how (I don't see any redirect plugins but there are lots of pages called 'redirect'). There are no references in the htaccess file for any redirects other than from the /blog folder that the wordpress instance sits in.
Sorry for the long post, I hope I've given any details you'd need and I really appreciate any help anyone can give.

If it helps, my links are showing up again on GWMT as of mid morning. Looks like the fix is in place.

Does anyone have any idea why we're showing so few links in all backlink checkers? I.e. Open Site Exporer, Majestic etc?
Surely the GWT bug wouldn't affect these?

It appears that GWT is having an issue currently with reporting all links going to the homepage of your site. According to Google it shouldn't be affecting your rankings or traffic, just the reporting - but they are checking into it.
That might be a good part of your issue.

How do you handle a site with inherited negative links, but no penalty?
I'm trying to rank a new client for various key phrases that contain "it support." The problem is that about 100 of their 180 total referring domains have links that include "it support" (usually as partial match, or if exact then for uninteresting terms with low traffic), mostly on quite low quality directories. So, no penalty, and not much exact match I'm worried about, but I'm concerned that there's too high a percentage overall of partial match or simpy "it support"-based links for me to continue building keyword-optimized links to try and rank for the much harder terms we need to rank for... Despite the large number of low quality directories, a disavowal does not seem like a good idea since there is no penalty, but how does one avoid being handicapped by such bad links that came before one's time?

Disavowing Affiliate Links - Domain or Actual Affiliate Link?
Hi everyone, Hope you're all having a great day, I have a question in regards to a site which I am about to disavow. Over the past 2 months a certain page of ours has dropped from the 2nd page, all the way to the 7th. I haven't been able to diagnose why, however, yesterday I discovered that a site has been using an Lafitte link on his sidebar, the link is a do-follow. Webmaster tools indicates that this site has linked to us over 24,000 times. I understand that this link could potentially ruin our rankings - however, in terms of disavowing, what is the best approach here? Do I disavow their domain, or do I disavow the actual affiliate link also? The link is placed within an image, once the image is clicked it redirects you to another link for a second then redirects to our money site. We have got in touch with our affiliate program and they have made the link a no-follow, however, we are pretty certain this site is causing issues for us and we want to go ahead and disavow. New site - when will it rank?
We changed our domain 6 weeks ago as we had a penalty we couldn't shake off... My question is: How long will it take to rank for our keywords. I appreciate this is a difficult questions as there are a lot of factors that will effect our ranking. Do Google wait a period of time before allowing a new site to rank well?

I've just noticed 5 links appear via Majestic. Opensiteexplorer hasnt picked these up yet. I want to check if I should get these removed or leave them be. How can I check to see if the link is good or bad?

Big Site Wide Link
Hi Guys, I've noticed that Google is starting to de-value site-wide links... Our previous SEO agency sourced us a site wide link on a big website and at the moment within Google Webmaster Tools its showing 749,726 links from this 1 source. Do you think this is too many? Site #2 beats site #1 in every aspect?
Hey guys, loving SEOMoz so far and will definitely continue my subscription after the free trial. I have a question however, which I am really confused about. When researching my primary keyword, I have found that the second ranked site beats the top site in every single aspect, apart from domain age, which is almost 6 years for the top one and 6 months for the second. When I say every single aspect, I mean everything. More authority for the page and domain, more links, more anchor text links, more authoritive links, more social signals, more relevant links, better domain (although second ranked site is a .net), better MozRank, better MozTrust etc.... I have noticed though, that in the UK SERPs, those sites are switched, so #2 is actually #1. Could it be that the US SERPs just haven't updated yet, or am I missing something completely different.
