New site now links disappearing in Open Site Explorer and GWT

We launched a new site at the beginning of December 2012 and carefully 301'd all URLs from the old site to the new (custom CMS on old site wordpress on new). Our rankings have slipped quite badly but the most worrying thing is that we used to have about 1200 backlinks according to GWT/OSE before the new site launched and now we're down to about 30.
Can anyone help shed some light on this please? The site is www.littleoneslondon.co.uk
A few things that might help:
1. We were getting a lot of links through our job feeds (it's a nanny recruitment site) on indeed and trovitt, for some reason no new ones from these have appeared in site explorer and all the old jobs are gone completely.
2. We had 1000s of not found errors in google webmaster tools and once these were redirected and marked as fixed this is when the links disappeared.
3. We are getting quite a few 504 errors on the site due to an old proxy redirect (/blog was hosted on a different server on the old site and has not been removed yet), this will be fixed tomorrow but could this be a factor?
4. The developer seems to have redirected all the links through wordpress directly some how (I don't see any redirect plugins but there are lots of pages called 'redirect'). There are no references in the htaccess file for any redirects other than from the /blog folder that the wordpress instance sits in.
Sorry for the long post, I hope I've given any details you'd need and I really appreciate any help anyone can give.

If it helps, my links are showing up again on GWMT as of mid morning. Looks like the fix is in place.

Does anyone have any idea why we're showing so few links in all backlink checkers? I.e. Open Site Exporer, Majestic etc?
Surely the GWT bug wouldn't affect these?

It appears that GWT is having an issue currently with reporting all links going to the homepage of your site. According to Google it shouldn't be affecting your rankings or traffic, just the reporting - but they are checking into it.
That might be a good part of your issue.

Urgent Site Migration Help: 301 redirect from legacy to new if legacy pages are NOT indexed but have links and domain/page authority of 50+?
Sorry for the long title, but that's the whole question. Notes: New site is on same domain but URLs will change because URL structure was horrible Old site has awful SEO. Like real bad. Canonical tags point to dev. subdomain (which is still accessible and has robots.txt, so the end result is old site IS NOT INDEXED by Google) Old site has links and domain/page authority north of 50. I suspect some shady links but there have to be good links as well My guess is that since that are likely incoming links that are legitimate, I should still attempt to use 301s to the versions of the pages on the new site (note: the content on the new site will be different, but in general it'll be about the same thing as the old page, just much improved and more relevant). So yeah, I guess that's it. Even thought the old site's pages are not indexed, if the new site is set up properly, the 301s won't pass along the 'non-indexed' status, correct? Will Google penalize a site that had many links pointing to it with utm codes?
I want to track conversions using utm parameters from guest blog posts on sites other than my own site. Will Google penalize my site for having a bunch of external articles pointing to one page with unique anchor text but utm code? e.g. mysite.com/seo-text?utm_campaign=guest-blogs

Does Google WMT download links button give me all the links they count
Hi Different people are telling me different things I think if I download "all links" using the button in WMT to excel, I am seeing all the links Google is 'counting' when evaluating my site. is that right?

Hit by Penguin, Can I move the content from the old site to a new domain and start again with the same content which is high quality
I need some advice please. My website got the unnatural links detected message and was hit by penguin.. hard. Can I move the content from the current domain to a new domain and start again or does the content need to be redone also. I will obviously turn of the old domain once its moved. The other option is to try and identify the bad links and change my anchor profile which is a hit and miss task in my opinion. Would it not be easier just to identify the good links pointing to the old domain and get those changed to point to the new domain with better anchors. thanks Warren

Best way to find broken links on a large site?
I've tried using Xenu, but this is a bit time consuming because it only tells you if the link sin't found & doesn't tell you which pages link to the 404'd page. Webmaster tools seems a bit dated & unreliable. Several of the links it lists as broken aren't. Does anyone have any other suggestions for compiling a list of broken links on a large site>
