Does Unnatural Links penalization cause de-indexation?

Hi All,
One of my sites was under Unnatural Links Manual Penalization.
Its been over two months since it was revoked and we see no changes at all.
In fact, we still have couple of pages (important landing pages) that are still de-indexed (I checked it by searching in quotes a whole sentence within the page and got no results).
Does it mean that even though the site's penalization was revoked it is not completely over yet and I just need to be patient or is there something else hovering over the website?

I would rather not share my URL at the moment.
We do not have duplicated content at all. All is original.What do you mean by orphan pages?
We are an e-commerce website and some products that became obsolete are no longer linked to (orphans). Is that a problem?
Also, these orphans have nothing to do with the specific problematic page...

Unnatural Links Manual Penalization causes a heavy traffic drop (you're pushed for keywords you were ranking on page 1 to page 10, for example) but I never heard causing page de-indexation.
Maybe you have some other issues like a lot of duplicate content, orphan pages, etc.
Which is your website's URL?

There might be more. Is there any chance you can share the website here? Perhaps with spaces in the domain name so the search engines won't pick up on it? It would help us to have a look at what might be happening over there.

Links Not Detected by MOZ, AHREFS, GSC-ARE THESE QUALITY LINKS?
Our SEO provider has been creating content (6 blog posts per month as well as building page write ups) and has been promoting that content. Several links per month have been created as a result of this effort. Many of the links have been from commercial real estate publications. I am concerned that the quality of these links is not high enough to improve our ranking. Most links do not appear on AHREFS, Google Search Console or MOZ. Is this a red flag that these links are weak? Ranking and traffic on the site have improved considerably since this provider began the project in April of 2019. They have been writing about 30 pages about New York City. commercial buildings each month in addition to 4 short blog posts and 2 extremely well researched and authoritative blog posts. My concern is that the links are not of sufficient quality to result increased ranking. That the improvement in ranking is solely due to the addition of new content rather than the creation of these links. Basically, that I am incurring the cost on an ongoing basis of an link building campaign with little to no benefit. That being the case, I would shift resources to content creation and increase and improve content rather than develop links with little value. A sample of links are below: Would greatly appreciate some feedback as to whether these are in fact helpful to the domain authority, reputation and ranking of our website. Thanks,

Breadcrumbs or contextual links ?
Hi, I have breadcrumbs on my site but wondering if in addition to those I should also add contextual links linking to the same pages ? Or is it necessary to duplicate ? The reason i would be doing this is because contextual links/ editorial is what google likes and I am not sure breadcrumbs counts as much. Thanks,

Internal links question
I've read that Google frowns upon large numbers of internal links. We're building a site that helps users browse a list of shows via dozens of genres. If the genres are expose, say, as a pulldown menu as opposed to a list of static links, and selecting the pulldown option filters the list of shows, would those genres count against our internal links count?

Problem with internal links
Hello! Our domain, http://www.unionroom.com/, is having a strange issue with OSE in that it is telling us our internal pages aren't linking to one another. An example of this is that it is showing our About page ( http://www.unionroom.com/about/ ) only having three links, but this link appears twice on every single page on the website (~200 pages) in the header and footer. We've hung around for a little while to see if OSE would correct itself, but it hasn't and this now suggests that it may be an issue with our in-linking structure. Can anyone spot any issues with our build? The rest of the websites that we produce, that are all built in the same way, all have healthy internal linking structures according to OSE. Very confusing! Any help would be greatly appreciated.

How to Index Faster?
Hello, I have a new website and updated fresh content regularly. My indexing status is very slow. When I search how to improve my indexing rate by Google, I found most of the members of Moz community replied there is no certain technique to improve your indexing. Apart from this you should keep posting fresh content more and more and wait for Google Indexing. Some of them asked for submitting sitemap and share posts on Twitter, Facebook and Google Plus. Well the above comments are from the year of 2012. I'm curious to know is there any new technique or methods are used to improve indexing rate? Need your suggestions! Thanks.

Link Request Email on Site`s Link Pages
Hello I have assembled a list of web-sites that have "Links" section that has a list of persons` favorite tools. Those pages have a link to my competitor. I know my tool is just as good if not better and want to request a link. I`m thinking of sending an email asking for a link and offering a small amount of money for it. Questions: A) How much should I offer? Should I offer anything at all B) Is there an email style that someone can suggest that has been tested and proven to work for this type of situtation?
