To disavow or Not to disavow is the question?

OK,
I have done some analysis of my site and it seems quite clear that I have been hit by Penguin and this is largely down to my link building strategy.
My question now is;
1. Do I try to undo the damage by disavowing toxic links I have identified, or
2. Do I just accept what is and ensure that from here on in I follow natural backlink acquisition?

I don't know if removing bad links will work for me or not as I've only just completed the process. I now plan on using the disavow tool to remove the links I didn't get removed by my own efforts.
The removeem.com tool did help me identify potentially harmful links. It's a tedious task so using a tool like Removeem over Site Explorer and manual removal requests was the way I chose to go.

Whilst you say that the natural policy of using removeem.com has not worked in your case, did you find the removeem tool useful for identifying toxic links in the first place?
If so I might use the tool to identify the toxic links rather than sifting through site explorer results and then go straight to disavow process with the links removeem highlights.

I'm in a similar position to you and have been trying to get my site back since about Sept 2012. Over the last 4 weeks, I've been through the process of requesting link removal of low quality links using the RemoveEm.com tool. I now have a report detailing sites I've contacted, how many times and whether the link has been removed. My site has lost rankings rather than being completely dropped from the SERPs so I may need to use the disavow tool rather than just do a re-index.
So my answer would be,
1. Try removing poor quality links yourself first and perhaps use a tool to help do this www.removeem.com. Then use the disavow tool
2. A natural policy going forward has not helped my site.

You should contact the webmasters of those websites where you have spammy links and ask them to remove them.
If that fails, you can create a list of domains and use the disavowl tool.
This is how Google recommends us to do it.

Hi all, I have a site that is a year old, we have been building backlinks organically - probably around 50 or so - then almost overnight we had100s of spammy links. I have links coming from spammy sites that DO NOT exist anymore... Disavow or not?
Hi There !!! I´m cleaning the link profile of one of our sites and making the typical analysis I have found the following scenario: All SEO tools that helped me to gather the data (WMT, opensite, majestic) are showing me that I have links coming from spammy sites that actually are not online any more. In other words, the spammy site where the link is coming is not alive (when I try to check the page itself I´m having a 404 or domain expired). My main question is… Should I disavow these domains links? or should I simply ignore them? We got an unnatural penalty and we are doing the whole proccess (checking sites, contacting, etc….). Question concerning a freelance article link

I was performing a link audit for a client and came across a link linking to a deep page for our client with the link being anchored to a targeted keyword. It's a freelance article that is well written and deals with our client's industry but indirectly. The page has no PR but decent PA and DA. My question is, is there the possibility that Penguin would consider it spammy? The link is located in the author tagline at the bottom of the article. When/ What Links to Disavow?
We have an older website started in 2000. We have thousands of backlinks which we believe are hurting us. Starting with Panda our site has been devastated, traffic wise, from a million + page views a month to 1/3 of that now. We've never solicited links, never paid for them, they just happened. It seems every "search engine" and spammy site on the web has links to us. Hundreds if not thousands from sites like , 29searchengines.com, 55 searchengines.net, and on and on.. 1. How does a site know when the links are harmful?

Question about a specific directory
Awhile back I listed our website here: http://directory.r-tt.com/ I spotted one of our competitors there and I went ahead and listed our site. Now it seems that we are listed on 37 pages on the site. The titles that you can use for links to your site are very SEO friendly. Should I remove my site from this directory? We've experienced a recent drop in traffic from Google and I'm trying to pin point the source.

How long after disavow do you submit reconsideration?
Hello everyone! I recently submitted a disavow link file to Google for the left over links I was unable to remove after the course of 3 months. I know that I have to submit a reconsideration request, too, but I wasn't sure how long I should wait. Will it be obvious once the disavow file has processed or is there no notification of it being processed/completed? I haven't seen any posts on other individuals mentioning anything on this topic. Quick Question About Exact Matched Keyword Domain
if you have lets say tools.examplexxxx.com in which "tools" + "example" makes a good keyword together i.e [example tools] (a good key word). Is it wise to put 300 quality backlinks with exact matched anchor text containing keyword**[example tools]** from niche related domains and not worrying getting hit by penguin.
