Link Count Per Page Including JavaScript Links - Should We Worry About Them?

With large ecommerce sites, we usually have more than 100 links per page and many times have more than 200 links on each page due to links and images in the header, footer, guided navigation and then the body product grid and content.
When I use most on-page link counting tools like SEO x-ray and the SEO Moz Pro crawl report, I notice that every visible link on the page gets counted. This includes and javascript based links that expand the product grid to 30, 60 or view all, javascript sorting links, javascript links to view customer reviews for each product. etc.
There was a QA post here http://www.seomoz.org/q/should-i-nofollow-the-main-navigation-on-certain-pages about nofollowing and page rank sculpting and it seems pretty unanimous that most don't think that page rank sculpting is very valuable.
So my question is, are the javascript links on pages that don't link to another page viewed differently by search engines? If so, shouldn't there be a way to see on-page link count minus javascript call links that don't actually link to another page?
To expand a bit on my question, we also use nofollow attributes on the text links in the left navigation that are meant for refining products just as the javascript links in the product grid are meant to refine the products, sort them, allow for product comparison, allow for viewing customer reviews, etc.
So should it be ok to have 300 links on a page if the unimportant ones that you don't want crawled like the left navigation refinements and product grid javascript links all have rel="nofollow" applied to them?
I know that would basicly be PageRank sculting, but it seems like the best options for shopping sites that have a lot of navigation links.

I would be worried that the js links are using linkjuice but not delivering it to the page, it may be evaperating
As for link sculpting, linksculpting with no-follow is dead, but you shoudl be worried where your link jucie flows. using the flat linking structure as rank has bloged about is the best mathmaticly, but you need to also consider users.

More along the lines of 100 to 500 per page depending on the page, and about 1/4 to 1/2 of the links are javascript links depending on whether or not there is a product grid. The javascript links are there for the user to refine content and aren't for search engines.

Why does page report still have "Too Many Links" alert?
I'm a new Moz Pro user and see that the on-page optimization report includes "too many links" on page and references the "100 links" guideline that Google no longer endorses: http://www.youtube.com/watch?feature=player_embedded&v=l6g5hoBYlf0 Too many links is still an issue in terms of passing link juice, but not much else. Matt Cutts has stated that it is fine to have many internal links in this regard. Please correct me if I am mistaken.

Concerned About Individual Pages
Okay. I've setup a campaign for www.site.com and given a list of keywords. So after the initial crawl we'll have some results. What I'm looking for tho is how do individual pages on my site rank for the list of keywords given. And then be able to go to a screen in seomoz with data for that particular page with recommendations and stuff like that. Is this what's going to happen or do I need to create a campaign for each url i want to track? If all will work as I'd like in the example above, should I then add the second list of keywords that some other pages should rank for? Will it get to be a big mess or can I relate the keywords to pages in some way? It seems like what I'm looking for is what this program should be... Thanks!

On-Page Report Card Questions
First post here, a couple questions as I work through some of the SEOMOZ tool reporting, specifically the On-page Report Card. I've just received the report results yesterday, so working through the data now. There are two issues categorized as critical by the tool: (1) The grader is stating I don't have any instances of the target keyword in my page title, yet it's there. (The page title is too long, but I'm in the process of hacking the blog software to fix this, it's auto-generated by the CMS.) (2) It's also saying under "Broad Keyword Usage in Document" that I have zero instances of the keyword in the body text, and while I certainly don't have enough, there is at least one instance at the bottom of the blog post. All the text is contained with tags. (3) Related to #2, what's the difference between "Appropriate Keyword Usage in Document" under "High Importance Factors" and "Broad Keyword Usage in Document" under "Critical Factors"

Poor OSE results on my links
I am really disappointed with the "return on investment" I am getting from being a Pro member and using Open Site Explorer to analyze and remedy my inbound links post-penguin. My site has been crawled for over 4 months now by seomoz and OSE reprots that I have "external links" from just 25 or so domains - whereas Google webmaster tools has accurately identified well over 270 domains that link back to my site. How can do any sort of link removal strategy using open site explorer? I am paying $100/mo for SEomoz, and nothing for Google. What is the problem?

Limit of 3 competitors per campaign
Hello, Can I just check why the number of competitors per campaign is limited to 3? ie. We have up to 20 URLs we want to monitor for the same keywords as us. I understand I can add another campaign to track another 4x URLs, but this will not show those in relation to our main URL/campaign. We would prefer to have space for 12 competitors rather than 12 campaigns. If we upgrade to Elite is the number increased? Might be missing something here, as we are new to SEOMoz, so grateful for any advice. SEOMoz is really great, we have learned so much already. Rich

Where is the best place to add links on my site?
If I'd like to put links to other sites in my site, is it better to have a page named "Our Helpful Links" etc. instead of just adding them to the bottom of an existing page like I've seen on some sites? I'm asking because I'm wanting to make Google as happy as possible and still add them. Just in case it helps to look at the site yourself to give advise its; http://www.allstatetransmission.net If you see anything else there that I should work on feel free to be hard on it, I value any criticism. Too many pages indexed in SEOMoz
I am running a campaign for a client that has 86 pages via Google and SEmoz is up to almost 10K pages. I am really confused. Any ideas?
