WMT only showing half of a newly submitted XML site map

After upgrading design and theme on a relatively high traffic wordpress site, I created an XML site map through Yoast SEO since WP Engine didn't allow the old XML site map plugin I was using.
A site:www.mysite.com search shows Google is indexing about 1,100 pages on my site, yet the XML site map I submitted shows "458 URLs submitted and 467 URLs indexed."
These numbers are about 1/2 of what they should be. My old site map had about 1,100 URLs and 965 or so indexed (used noindex on some low value pages.)
Any ideas as to what may be wrong?

I just did a site: search for your domain and looks like 1140 pages are indexed, so I'm assuming this got itself settled?

You wont get a duplicate penalty, having duplicate content is not a crime unless you are doing some large scale spamming. duplicate content wont help but it wont hurt either. noindexing will hurt, even with follow you still lose some. Use canonical to fix your problem not noindex.
as for the sitemap, It is my suspicion that not al the maps are being read. I also don't know much about yoast sitemaps, I always us the xml standard.
Bing and Google have their own sitmap generation software, that you can use that lets them make your site map for you.

As far as noindexing pages is concerned, I always use noindex, follow, but choose to noindex category and author archive pages as I think they can cause duplicate content/ Panda issues.

Can we see your sitemap.xml to look for any problems.
I would not be concerned, as sitemaps are not much help for sites that have good linking, a site map should not include all your links according to Duane forrester of bing, but the main pages only.
What is a concern is the noindexing of pages you mention. any links pointing to non indexed pages are wasting their link juice, there is nothing to gain by noindexing pages but a lot to lose. if you really mush noindex a page use the meta tag noindex,foloow, so the search engine follows the links and you will get some of the link juice back.

Site Not Being Indexed
Hey Everyone - I have a site that is being treated strangely by google (at least strange to me) The site has 24 pages in the sitemap - submitted to WMT'S over 30 days ago I've manually triggered google to crawl the homepage and all connecting links as well and submitted a couple individually. Google has been parked the indexing at 14 of the 24 pages. None of the unindexed URL's have Noindex or follow tags on them - they are clearly and easily linked to from other places on the site. The site is a brand new domain, has no manual penalty history and in my research has no reason to be considered spammy. 100% unique handwritten content I cannot figure out why google isn't indexing these pages. Has anyone encountered this before? Know any solutions? Thanks in advance.

Our client's site was owned by former employee who took over the site. What should be done? Is there a way to preserve all the SEO work?
A client had a member of the team leave on bad terms. This wasn't something that was conveyed to us at all, but recently it came up when the distraught former employee took control of the domain and locked everyone out. At first, this was assumed to be a hack, but eventually it was revealed that one of the company starters who unhappily left the team owned the domain all along and is now holding it hostage. Here's the breakdown: -Every page aside from the homepage is now gone and serving a 404 response code -The site is out of our control -The former employee is asking for a $1 million ransom to sell the domain back -The homepage is a "countdown clock" that isn't actively counting down, but claims that something exciting is happening in 3 days and lists a contact email. The question is how we can save the client's traffic through all this turmoil. Whether buying a similar domain and starting from square one and hoping we can later redirect the old site's pages after getting it back. Or maybe we have a legal claim here that we do not see even though the individual is now the owner of the site. Perhaps there's a way to redirect the now defunct pages to a new site somehow? Any ideas are greatly appreciated.

Launch of improved site
Hi, Just want to ask you guys if i have missed something in my planning. We have done a migration from Ithemes Exchange to woocommerce. The complete migration are done on our dev server. It has an exakt setup as our live one. My plan is to change our live version with a backup from our migrated and finished site from our dev site. All of our product links will be intact with accept from some that we have combined in to new ones, the ones that are changed has been redirected with a 301. Will this way of launching our site effect our ranking/seo in some way? Thankful for any thoughts about this one! // Jonas

No google traffic for this site? Help?
Hi We have not done this web site http://climateacs.co.uk but have now picked it up and its getting no traffic what so ever from google do you think its been blacklisted? I have added it to my webmaster tools and there are no manual actions on it and most of the backlinks on google webmaster tools are from yell.com. However when I run it on opensiteexplorer I am seeing some chinese type links?? It is not really showing many search queries at all when you view them in webmaster tools under United Kingdom. I was going to start citation building for the address to help support the google places entry but just wanted to see what other peoples opinion was really on this site? Thanks Tracy

Site removed from Google Index
Hi mozers, Two months ago we published http://aquacion.com We registered it in the Google Webmaster tools and after a few day the website was in the index no problem. But now the webmaster tools tell us the URLs were manually removed. I've look everywhere in the webmaster tools in search for more clues but haven't found anything that would help me. I sent the acces to the client, who might have been stupid enough to remove his own site from the Google index, but now, even though I delete and add the sitemap again, the website won't show in Google SERPs. What's weird is that Google Webmaster Tools tells us all the page are indexed. I'm totally clueless here... Ps. : Added screenshots from Google Webmaster Tools. Update Turns out it was my mistake after all. When my client developped his website a few months ago, he published it, and I removed the website from the Google Index. When the website was finished I submited the sitemap, thinking it would void the removal request, but it don't. One site per location or all under and umbrella site?
I am working on a project where we are re-branding lots (100+) existing local business under one national brand. I am wondering what we should do with their existing websites, they are generally fairly poor and will need re-designing to match the new brand but may have some residual links? 301 redirect the URL to the national site, e.g. nationalsite.com/localbusinessA? If so what should I look out for? Do I need to specifically redirect any pages that have links to them to the same pages on the new site? Or should I give them a new standalone website that they link back to the national brand site? More than likely this will be hosted on the same server and CMS as the main site just the URL will remain Do I need to make sure that any old URL's that had links to them are 301'd to the new pages? 301 redirecting a mobile site.
Is it possible to selectively 301 redirect mobile/tablet user agents and google robots from the desktop version of a website to a mobile site? Would this preserve the SEO for the desktop website while optimizing the mobile/tablet site for mobile SEO?

What to include on a sitemap for a huge site?
I have a very large site and I'm not sure what all to include on the sitemap page. We have categories such as items1, items2 and in the items1 category are 100 vendors with their individual vendor pages. Should I link all 100 vendor pages on the sitemap or just the main items1 category?
