Why am I getting millions of links from my root domain to my subdomains?

My site's subdomains (us.example.com, de.example.com, etc.) are showing millions of links (in Google Webmaster Tools) from the root domain. This seems very unnatural to me. Any idea what would be cause this or is this?
In addition, I just found out that we deliberately stop googlebot crawling GEO-IP redirects, so that when googlebot tries to crawl our UK, DE, FR, etc. sites, it is not redirected to us.example.com. I'm thinking they may be linked?

Thanks for your reply and for putting my mind to ease on the internal links.
As for the questionable user experience - couldn't agree more! I've have instructed the tech team to removed the auto-redirect - you've now just reinforced my opinion.

What you're doing would cause that many links to the US subdomain. In fact, it'll happen to any domain with that location changer up top. I wouldn't worry about the number of internal links due to this, I'd worry more that you're doing something that isn't great for your user. I'd recommend not doing an IP based automatic redirect. Rather, detect the IP, set a cookie, tell people you think they are in that location with a JS prompt that allows them to change the location and then always let them change the location regardless of IP.

It's a little hard to tell not being able to look at the site in question, but I'm wondering if the redirects are somehow creating a loop causing it to appear like more pages with more links? Just an idea.

Linking without loosing link equity.
Hi, I was wondering if anyone had a solution to linking without loosing link equity? From what I have read using 'no follow' on both internal and external links DOES NOT pass any equity across the link to the link target, but also, the latest thought goes that it DOES loose link equity (as if it were a FOLLOW' link). Modx revolution- getting around index.php vs. root duplicate content issue?
Basically, SEOMoz bots are flagging our index.php and root files as duplicate content of one another, therefore cutting the page authority of each. What we want to do is make the root the canonical preference over index.php. Ordinarily, we should be able to do this in the htaccess file. For some reason, as the site has been built into a cms using ModX Revolution, this does not seem to work. We've tried A TON of htaccess rewrite mods to resolve this issue to no avail. We have also tried revising our sitemap to include only the root address. Any ideas? We'll try most anything at this point. Thanks in advance.

Redirect to new domain
We are moving our website from http://mysyncpad.com to http://syncpadapp.com The old site ranks pretty well for some specific keywords, will a 301 allow the new site to rank as well or will it be penalized by good for the transfer?

Cross links between sites
hi, We have several ecommerce sites and we cross linked 3 of them by mistake. We realize that the sites were linked through WMT, We have shut down 2 of the sites about 2 months ago, but WMT still shows the links coming from those 2 sites. how do we make sure that google will see the sites are shut down. Is there a better of way resolving this issue. We are no longer using those sites, so do not need them to be active. whats the best solution to show google that the links are no longer there. Crawler shows that it was able to crawl the site 45 days after it is shut down. thanks nick

Getting a link removed from brand search - please help!
Hello all you mozzers! Ive just come into work with an established company who have one major problem when you google "palicomp" the second link that comes up is to consumeractiongroup with a thread that has been damaging the business for over 2 years, this thread is absolutely not representative of the business today. Strangely stronger links in search have better authority but google has ranked this post as being highly relevant to the business, does anybody know of any strategies we can do to get this removed, we have contacted consumeractiongroup directly but they are not prepared to move it. Does anyone have any idea of removal ideas or what we can do its crippling our business, we cant work out as to why its ranking better! Chris

How can you get the right site links for your site?
Hello all, I have been trying to get Google to list relevant site links for my site when you type in our brand name, Loco2 or for when Loco2 comes up in a search result. Different things come up when you search Loco2 and Loco 2. We would like site links to look like how they do when you search Loco 2. However Loco2 is our brand name, NOT Loco 2. Does anyone know why Google is doing this and whether we can influence results? We have done as much as possible via Google webmaster, in terms of specifying the links we DO NOT want Google to list for Loco2. However, when you search "Loco2", results only show simple site links. Ideally what we want is: Loco2 to be recognised as the brand NOT Loco 2 The same results (substantial, identical) for Loco2 as for Loco 2 (think o2 and o 2) For the site links to reflect the main pages of our site (Times & Tickets, Engine Room forum etc.) Many thanks in advance! Redirecting root domains to sub domains
Mozzers: We have a instance where a client is looking to 301 a www.example.com to www.example.com/shop I know of several issues with this but wondered if anyone could chip in with any previous experiences of doing so, and what outcomes positive and negative came out of this. Issues I'm aware of: The root domain URL is the most linked page, a HTTP 301 redirect only passes about 90% of the value. you'll loose 10-15% of your link value of these links. navigational queries (i.e.: the "domain part" of "domain.tld") are less likely to produce google site-links less deep-crawling: google crawls top down - starts with the most linked page, which will most likely be your domain url. as this does not exist you waste this zero level of crawling depth. robots.txt is only allowed on the root of the domain. Your help as always is greatly appreciated. Sean

Switching subdomains
A few years ago our company decided to merge all its websites (magazine brands) as sub-domains under one new root domain. So the current situation is like this: brand1.rootdomain.com

... For the moment the rootdomain has a domain authority of 66. In a few weeks we would like to switch that rootdomain to the strongest (highest trust, pagerank,...) brand. So we get this: www.brand1.com

brand3.brand1.com Before we make the switch i'll have to make a pro and con list. So I hope I can get some advice for you guys if this is a good idea or not.0
